Post-doc or Research Engineer position offer: Computational modeling of genetic mutations at cellular level

*Context.* Developmental and epileptic encephalopathies (DEEs) are a group of severe rare diseases where the combined effect of seizures, most often drug resistant, and the non-seizures consequences of the disease etiology, often genetic, entail a debilitating encephalopathy with drastic effects on the neurodevelopmental, psychiatric, and motor abilities of the patients. DEEs due to potassium channel mutations (K-DEEs) are emblematic of this disease presentation. *Rationale.* The mechanisms underlying the relationship between i) the molecular effect of a gene mutation (KCNB1/KCNT1/KCNA2) on specific voltage gated potassium channel function, and ii) the patient-specific phenotypes observed in scalp-recorded EEG signals remain elusive. Computational models inspired from neuronal physiology is now recognized as a most efficient way to bridge the gap between i) changes occurringat the level of neurons and neuronal circuits and ii) electroencephalographic (EEG) signals recorded in patients containing markers of the underlying pathology. *Objective.* The objective of the proposed research position is to design novel neuro-inspired models taking into account the molecular effect of a gene mutation on the specific voltage-gated potassium (K) channel function and the specific phenotypes observed in patients (scalp-recorded EEG signals) and in genetically-modified mice (local field potentials) in which downregulation or upregulation of K channels is induced. *Methods*. Detailed multicompartment models (i.e. including dendrites, soma and axon) will be developed. They will be based on Hodgkin and Huxley's (HH) formalism. They will describe both passive (membrane capacitance, axial resistivity, leakage conductance, and membrane time constant) and active (voltage-gated and ligand-gated ion channels) membrane properties. The channel pathogenic variants of KCNB1/KCNT1/KCNA2 mutations identified in 2 other work packages (1 & 2) will be inserted in the membrane in order to study the impact of the channel mutation on the firing rate curves of considered neuron subtypes, typically pyramidal neurons (PYR), somatostatin (SST-), parvalbumin (PV-), and vasoactive intestinal polypeptide (VIP-) positive interneurons. Optimization methods will be developed for identifying optimal parameters minimizing the distance between real and simulated electrophysiological signals (LFPs). Models will use the Hodgkin & Huxley formalism. They will be developed in Python. They will extend already-existing models at cellular level. Computational neuroscience PhD position in the Mejias lab at Amsterdam

Dear all, The Mejias lab and the Cognitive and Systems Neuroscience Group at the University of Amsterdam are seeking a highly qualified and motivated candidate for a PhD position in Computational Neuroscience. The position falls under the Horizon Health Europe Consortium grant “Virtual Brain Twins for Personalized Treatment of Psychiatric Disorders”. This Consortium constitutes a large collaboration between different European institutions, aiming to develop personalized brain simulation software (“virtual brain twins”) to improve the diagnosis and treatment of schizophrenia. The main objective of this PhD project is to develop a biologically realistic computational model of the human brain, and use it to study alterations in brain activity associated with schizophrenia. Such model will make use of local neural mass models (developed by our Consortium partners) to simulate multiple brain areas, and will bring them together using structural connectivity data from human subjects. The model will be then used to explore the effects of schizophrenia-related alterations in brain dynamics and function, and to derive patient-specific virtual brain simulations to improve diagnosis and explore treatments in collaboration with clinical Consortium partners. The project will be supervised by Dr. Jorge Mejias, principal investigator in computational neuroscience and leader of the Dutch component of the Consortium, and by Prof. Dr. Cyriel Pennartz, head of the Cognitive and Systems Neuroscience Group. You will closely collaborate with other Consortium members, particularly with the team of Prof. Viktor Jirsa at Aix-Marseille University, and will also benefit from interactions with local colleagues including other theoretical, computational and experimental neuroscientists at the Cognitive and Systems Neuroscience Group. We are looking for candidates with: • a Master's Degree in computational neuroscience or closely related field, with a focus on modeling biological neural systems. Alternatively, a Master Degree in Physics, Mathematics, Computational Science or a closely related field, and a clear background or affinity for brain modeling; • strong quantitative and analytical skills, including calculus, linear algebra, differential equations, dynamical systems, stochastic processes and complex systems; • strong computational/programming skills (preferably with Python), including numerical methods for differential equations, machine learning and data analysis; • a keen, demonstrated interest in neuroscience research; • experience with computational neuroscience modeling projects, with virtual brain simulation engines (e.g. TVB), and/or with high performance computers is considered an advantage; • ability to read and understand relevant neuroscientific, cognitive and clinical literature and use experimental data to build models; • ability to communicate effectively in English, within a multidisciplinary team and in an international context; We offer a temporary contract for 38 hours per week for the duration of 4 years, which will culminate in the defense of your PhD thesis. We will also draft an educational plan that includes attendance of courses and (international) meetings, and you will also assist in teaching and other activities in the lab. The gross monthly salary will range from €2,770 in the first year to €3,539 in the last year, based on a full-time appointment (38 hours per week). Early Sharp Waves (eSPWs) are the predominant structured activity pattern in the developing entorhinalhippocampal network of neonatal rodents, which is thought to be essential for the formation of the connections between the entorhinal cortex (EC) and the hippocampus. Considerable amount of data on cellular, synaptic and network aspects of EC-driven eSPWs in the neonatal hippocampus has been accumulated recently in the Khazipov team at INMED, yet the generative mechanisms of eSPWs remain elusive. One of the central hypotheses involves the different modes of operation of the early vs late EC-hippocampal network, which is enabled by delated development of GABAergic inhibition and large temporal integration window of excitatory inputs from EC or other hippocampal subnetworks. Our focus is on methodologies to acquire rich data representations of behavior, dissect them statistically, model their dynamics, and integrate behavioral measurements with other kinds of neurobiological data. To this end, students will 1) fabricate devices for recording the behavior of experimental organisms (including flies, fish, and humans), 2) learn, under the guidance of the scientists developing these methods, the modern tools to analyze behavioral data from these organisms, and 3) in a week-long independent project develop and conduct a behavioral study of their own design, with the support and guidance of the course instructors and teaching assistants. The course is designed for graduate students and postdoctoral fellows from a variety of disciplines, including neuroscience, biology, ethology, computer science, and psychology. Students are expected to have a keen interest and basic background in neurobiology and behavior, as well as some programming experience. A maximum of 20 students will be accepted. Hi everyone, We made a free, open course on neuroscience for people with a machine learning or other quantitative background. You can use it to get started in computational neuroscience or just to indulge your neurocuriousity. I believe that neuroscience and ML can learn from each other and do better together than on their own. The course has 34 short videos from introductory topics right up to recent discoveries we still don't fully understand. We also have practical exercises focussed on open ended discovery, fully compatible with Google Colab. Announcing Open Source Brain v2.0: NetPyNE, NWB Explorer and JupyterLab; ModelDB models and DANDI Archive datasets

You can create cloud based, persistent workspaces which contain models and data from a number of sources (https://v2.opensourcebrain.org/repositories) including: - All *OSBv1* projects incorporating NeuroML and PyNN models - All *ModelDB* entries - All *BRAIN Initiative DANDI Archive* datasets containing NWB files Inbuilt applications which can open these workspaces include: *- NetPyNE UI*, a 3D graphical application for neuronal simulations (NeuroML compliant) *- NWB Explorer* for opening and visualising data in NWB files *- JupyterLab*, a full interactive Python environment, with a number of computational neuroscience, data analysis and machine learning packages preinstalled. Foraging tasks are emerging as crucial models for naturalistic decision making in rodents . On mechanistic level, those tasks give us the opportunity to understand how individual sensitivities to time and effort drive variability in the strategy of rodents facing an explore vs exploit dilemma. The Behavioural Neurogenomics Lab (https://www.bagotlab.org) at McGill University is looking for a highly motivated computational neuroscience postdoc to lead a newly funded collaboration examining the neural bases of effects of stress and psychedelics on reward processing in mice and humans. This is a fully funded position intersecting computational modeling, neural circuit interrogation and robust behavioural paradigms. Based in Montreal, the candidate will work closely with the Noise Lab at Universite de Montreal (https://ebitzlab.com/) and the Mayo Lab ( https://profiles.ucalgary.ca/leah-mayo) at University of Calgary to develop new approaches for the comparative study of the neural processing of reward. Overlapping versus non-overlapping community models

I’ve been reading a lot about network community structure, in the context of large-scale brain networks. One of my favorite papers on the subject was Betzel and Bassett (2016) <https://www.sciencedirect.com/science/article/pii/S1053811916306152>. However, most papers I’ve read, including Betzel and Bassett (2016), partition a network into disjoint communities. I’ve also encountered some publications that use overlapping communities instead, such as Najafi et al. (2016) <https://www.sciencedirect.com/science/article/abs/pii/S1053811916300957.>. This seems like an important choice. I think I agree with Najafi et al. (2016) that overlapping communities can reveal more about brain structure. For example, consider a case of two overlapping communities. They will share a common core – their intersection. Due to how communities are generated, the intersection would necessarily be highly coherent and form a community in its own right at a different resolution. In other words, we’d have two systems that share the same structure, reusing it for different purposes. This kind of reuse is a core principle in system architecture. It makes sense to see it in the brain. However, the two papers I’ve cited are pretty old at this point. Has there developed a consensus about what kind of community model is best suited for studying the brain?

This two-week school will teach participants to use the Nengo simulation package to build state-of-the-art cognitive and neural models to run both in simulation and on neuromorphic hardware. Summer school participants will be given on-site access to neuromorphic hardware and will learn to run high-level applications using Nengo! More generally, Nengo provides users with a versatile and powerful environment for designing cognitive and neural systems and has been used to build what is currently the world's largest functional brain model, Spaun, which includes spiking deep learning, reinforcement learning, adaptive motor control, and cognitive control networks. We are recruiting participants worldwide and it would be fantastic if you could take part in the study by completing the questionnaire you can find here: https://www.sane-elab.eu/NRIA/welcome.php. The aim of the study is to investigate how *neuroscientists* and researchers (psychologists, cognitive scientists, philosophers, etc.) with some familiarity with neuroimaging techniques draw associations between *cognitive processes* or psychological states and *functional magnetic resonance imaging (fMRI) data* observed experimentally. Also, with this brief test, you can assess your ability to predict the task that participants are performing in the scanner by looking at their brain activation. The questionnaire can be completed through PC or smartphone (however, the use of the PC is warmly suggested to visualize the fMRI maps better). Collected data will be completely *anonymous*. Once the questionnaire is finished, you can *check your accuracy* and decide to continue with another set of questions. In this case, please do not close or restart the session, otherwise the system will create another participant ID. We ask you to complete the questionnaire individually. However, after completing the survey you may want to compare your score with one of your lab mates and colleagues. Feel free to forward the link to anyone you think could be interested. We are looking for a computational neuroscience PhD student for a project on “NeuroAI approaches to understanding inter-individual differences in cognition and psychiatric disorders.” The goal is to use populations of deep neural networks as a simple model for populations of human brains, combined with models from evolutionary genetics, to understand the principles underlying the mapping from genotypes to cognitive phenotypes. Postdoc in visual/computational neuroscience (NeuroAI) at UCSB

Postdoc position in Cognitive Computational Neuroscience for a project on “Recursive Theory of Mind during cooperative and competitive interactions” This project is part of the recently DFG-funded Collaborative Research Center (SFB) 1528 “Cognition of Interaction” primarily located at the University of Göttingen and will be conducted in the lab of Dr. Jan Gläscher <http://www.glascherlab.org/> (research group “Valuation and Social Decision-Making”) at the Institute for Systems Neuroscience <https://www.uke.de/english/departments-institutes/institutes/systems-neuros…> of the UKE (headed by Prof. Christian Büchel) in Hamburg, Germany. Research Project Theory of Mind describes a set of abilities that enables humans to think about the others and their actions, goals, and beliefs. In essence, it describes the ability to construct a mental model of others that can be used to make predictions about their next actions. However, these models can include models that the others build of ourselves at which point they become recursive (“I think that you think that I will do X.”). We are investigating the construction of such recursive mental models in the context of a cooperative and competitive social foraging task. We will employ computational modeling of behavior and model-informed analyses of EEG data to identify the neural representation of mental models and RSA and other hyperscanning analyses to detect and characterize within- and between brain connectivity during cooperative and competitive play. Available position A postdoc position for 2 years (until the end of 2025) is available to carry out this ambitious research project under the supervision of myself together with a PhD student working already on the project and in collaboration with other projects of the CRC 1528 in Göttingen. [job opening] Postdoc in Modeling Decision Making and Memory for Human-Robot Interaction @Delft University of Technology

[apologies for cross-posting] Postdoc Modeling the Dynamics of Decision making and its Interplay with Memory Robots in interactions with humans need to predict their behavior and safely navigate around them. Such predictions can be especially hard when humans exhibit sudden shifts in behavior, often under stress and time pressure. For instance, a pedestrian can decide not to cross the road in front of an autonomous vehicle but then change their mind. Such sudden choice reversals could have particularly strong impact in high-stakes scenarios such as human-robot interactions in traffic. What are the cognitive mechanisms of humans’ changes-of-mind in dynamic tasks under time pressure? How do our past experiences affect such decisions? How can we model the ‘stress factor’ mathematically? In this project, your aim will be to 1) develop a neurally plausible cognitive model to explain changes-of-mind in dynamic decision-making and its interplay with memory, and 2) collect a large-scale online dataset on dynamic decision-making to evaluate the model. This proof-of-concept study will break through the fundamental limitations of the current models and will establish the basis for real-life applications of neurally plausible decision-making models. In this project, you will be able to develop your skills in mathematical modeling and numerical simulation. You will work at TU Delft in the Faculty of Mechanical Engineering jointly at the Department of Cognitive Robotics and the Delft Center for Systems and Control, supervised by Dr. Matin Jafarian and Dr. Arkady Zgonnikov. PhD & postdoc position in computational resilience research

The Computational Resilience Research group at the LIR (Mainz, Germany) is hiring PhD students and PostDocs for theoretical projects. By advanced data analysis and the development of dynamical models, we unravel the complex processes that prevent or enable resilience. To that end, we work in close collaboration with our experimental colleagues, using extensive mouse and human data sets from molecular to behavioral. We strive for a diverse, supportive, and collaborative work atmosphere. The position offers excellent interdisciplinary training possibilities at the intersection of modelling, machine learning, and medicine, with ample opportunities for interactions within the Institute for Quantitative and Computational Biosciences (IQCB) of the Johannes Gutenberg-University Mainz.
