This is a *Call for Proposals* for the *Open Research Tools & Technologies* devroom/track at FOSDEM 2020. Web version: https://research-fosdem.github.io/ For the first time at FOSDEM, we are organising a track for the tools and technologies being used in and developed for researchers and scientists and the unique challenges surrounding these topics. FOSDEM (Free and Open source Software Developers' European Meeting) is a non-commercial, volunteer-organised European event centred on free and open-source software development. It is aimed at developers and anyone interested in the free and open-source software movement. It aims to enable developers to meet and to promote the awareness and use of free and open-source software. More info: https://fosdem.org/2020/about/ https://en.wikipedia.org/wiki/FOSDEM The *Open Research Tools & Technologies* devroom is a track dedicated to bringing together developers of research tools with users, potential future contributors, and developers of the wider FLOSS community to discuss the unique challenges for these particular areas of software development. We aim to: - Allow knowledge-based tool developers to publicise their efforts and become aware of other FLOSS projects. - Facilitate the pooling of coding efforts on (often poorly funded) tools. - Create a network where otherwise isolated developers and research engineers can share common concerns. - Provide social recognition for people who work in fields where designing and developing tools does not produce the traditionally recognisable outcomes, e.g., research papers. We seek talks about: - New software releases of research tools or technologies. - Feedback on open technology stacks used in research contexts (e.g., scientific research, journalistic inquiry, archive creation or publication, etc.) which collect, analyse, document, visualise, and/or share data. - Tool design and implementation for specific research contexts, e.g., how to hold an algorithm accountable to social scientists, how to foster better replicability and interoperability thanks to FLOSS, how to cope with biases of a chart for a data journalist, etc. - Issues and opportunities about bridging tech culture with research environments (research labs, libraries, newsrooms, museums, etc.). Postdoctoral position on computational modelling: interfacing models with nanoarrays to drive cultured neurons

1-2 Postdoctoral positions are available in the lab of Panayiota Poirazi ( www.dendrites.gr) in Crete, starting on January 1st, 2020. The positions are for 2 years, with a possibility of renewal for another 2 years. Salary is commensurate with experience. The successful applicant will work on a multi-disciplinary project funded by the FET (Future and Emerging Technologies) Open Instrument of the European Innovation Council. The NEUREKA project aims to develop a new prototype technology that can be used for drug discovery for neurological diseases. In this new hybrid technology, computational neuronal networks that simulate dysfunction will drive cultured neurons to replicate neuropathologies. A proof-of-concept will be provided for Alzheimer’s disease, using human (iPSC)-derived neurons while testing the effects of novel drug candidates. Post-doctoral Researcher in Computational modelling of hippocampal circuits (Blue Brain Porject, Switzerland)

Blue Brain Porject (Campus Biotech, Geneva, Switzerland) is looking for a *Post-doctoral Researcher in Computational modelling of hippocampal circuits*. Improve the existing large-scale models of rodent hippocampus. The current network models are already the product of several iterations and their emergent behavior can reproduce many features of the hippocampus. The work on the models continues by expanding the region of interest from CA1 (the first region we considered) to the full hippocampus, and eventually by connecting the hippocampus to the rest of the brain. In parallel, the models will include more or more details. For example, we are working on including gap junctions, long-term plasticity, structural plasticity, neuromodulation, glia, vasculature, and so on. Exploit the models to answer outstanding questions in the field, such as information processing in the hippocampus, spatial navigation, memory processes, development of pathological conditions (Alzheimer’s disease, epilepsy). The models are designed not to answer one specific question, but for a general purpose. This ensures a larger validity of the models and allows us to potentially test many different hypotheses and make likewise predictions. The goal of this project is to leverage the Blue Brain software and existing thalamic models to build and validate biologically-accurate models of thalamo-cortical circuitry. Modelling these circuits is a crucial step to investigate brain functions, such us sensory transmission, sleep rhythms, wakefulness, alertness. The successful candidate would be responsible for gathering data about thalamo-cortical circuits from the literature, open-access datasets and in vitro studies in collaboration with the experimental lab. Neuroimaging data scientist position in Marseille, France

Neuroimaging Data Scientist Multimodal neuroimaging study of cerebellar anomalies in Parkinson’s disease The project SENCE (Movement disorders in Parkinson’s disease: The role of somatosensory deficits and cerebellar anomalies) is funded by the French National Research Agency (ANR) and conducted in collaboration with the University of Oxford (Medical Research Council - MRC). It investigates the anatomical anomalies and abnormal metabolism of the cerebellum resulting from basal ganglia deregulation in Parkinson’s Disease (PD), which may contribute substantially to motor deficits. To this aim, we collect in PD patients (and healthy controls) an original multimodal neuroimaging dataset, comprising anatomical, diffusion-weighted (DWI), and resting state fMRI (rs-fMRI), as well as FDG-PET images, complemented by behavioural and electrophysiological recordings (EEG/intracranial LFP) collected in the same participants during motor tasks performed ON/OFF dopaminergic medication and/or ON/OFF deep brain stimulation (using open- or closed-loop adaptive stimulation protocols). -- Missions -- The data scientist will be responsible to set-up processing pipelines dedicated to analyzing the different neuroimaging scan types (MRI and PET), both at the full-brain level and with a particular focus on the characterization of the anatomy, connectivity and metabolism of the cerebellum. These neuroimaging results will also be combined with behavioural and electrophysiological data which will be analysed by other members of the project team. Furthermore, the data scientist will organize the raw and processed data in a standardized fashion to make it accessible to all the consortium and to the scientific community at large. These missions fall into our commitment to reproducible science through open code and data. -- Profile -- This position is for a candidate who is comfortable (or proficient) with computer programming (python will be our language of choice; matlab will also be used) and has good knowledge and/or experience in signal and image processing. It can be of interest to different types of profiles. You are a young graduate (BSc or MSc) either in data science, in electrical engineering or in neuroscience and you want to be at the heart of an innovative medical imaging project, with the possibility to continue as a PhD student. Simultaneous recordings from hundreds of channels are possible while animals perform complex behavioral tasks. The analysis of such massive and complex data becomes increasingly challenging. This advanced course aims at providing deeper training in state-of-the-art analysis approaches in systems neuroscience. Apologies for cross-posting: The laboratory of Dr. Martin Vinck at the Ernst Struengmann Institute for Neuroscience in Cooperation with Max Planck Society <http://www.esi-frankfurt.de/esi-frankfurt/>is seeking multiple Postdocs and PhDs for experimental projects in marmoset (ideally starting early spring of 2019). We will study predictive processing in the visual system, test new models of object recognition, and the contribution of different cell types to neural coding. Data will be collected with chronic, high-density silicon probes including wireless recordings during (freely moving) natural behavior (using the eCube white matter system). A part of the project involves optogenetics. Additional training in high-density electrophysiology can be acquired by participation in projects in mice. You will work closely together with computational scientists in our laboratory working on deep learning and state space analyses. The main focus of the project is the interpretation of neural activity from artificial neural networks (in particular recurrent and predictive neural networks) and the study of population coding. We are looking for candidates with a biology or medicine background and experience in behavioral training and electrophysiology. PhD studentship in Bristol

We are looking for a computational neuroscience PhD student to start September 2020 to do computational modelling of synaptic plasticity in neurodevelopmental brain disorders. You would mainly be based in the University of Bristol in the group of Cian O’Donnell, and co-supervised by Krasi Tsaneva-Atanasova (University of Exeter) and Jeremy Hall (Cardiff University). Your background can be flexible but training in neuroscience, mathematical modelling and/or scientific programming would be beneficial. Usually we use Julia, Python or Matlab programming languages. Project outline: Autism and Schizophrenia, two of the most common neurodevelopmental disorders, have been linked with ~100 different genetic mutations each. Many of the implicated genes code for proteins involved in synaptic plasticity. It may be that these distinct mutations converge to give similar alterations to the “rules of synaptic plasticity”, and therefore affect learning and development. L-type calcium channel are one notable example, frequently popping up in risk gene lists and known to play crucial roles in synaptic plasticity. In this PhD project you would extend our existing biophysical models of calcium signalling at rodent hippocampal synapses to try to figure out the role of dysfunctional L-type calcium ion channels in these brain disorders. Two or more PhD positions in theoretical and computational neuroscience are available in the "Neural Reckoning" group of Dan Goodman at Imperial College London (http://neural-reckoning.org) I am interested in supervising students with a strong mathematical, computational or neuroscience background. Projects could be carried out in several possible areas relating to the work in the group. Some suggestions for topics that would be interesting to me are below, but I'm very happy to consider other possibilities. In addition to working within the group, studying at Imperial College provides excellent opportunities for interacting with other theoretical and experimental researchers, both at Imperial and in the many neuroscience groups in London. At the moment, I'm particularly interested in using techniques from machine learning to generate biologically plausible models that can also perform complex tasks. I'm also generally interested in how to perform computations with spiking neurons, and the computational role of neural mechanisms (such as spiking and heterogeneity). I often work in the auditory system, which is particularly interesting when thinking about temporal processing. Finally, I'm one of the authors of the "Brian" spiking neural network simulator (http://briansimulator.org) and I'm always interested in students who want to work on neuroinformatics projects such as simulation or neural data analysis. Applications are invited for a tenure-track Assistant Professor position in biomathematics at Florida State University, beginning August, 2020. Candidates should have a Ph.D. in mathematics or a related discipline and postdoctoral experience in some area of biomathematics. The ideal candidate will have experience working with experimental data, and will pursue collaborations with experimental scientists. The position is joint with the Institute of Molecular Biophysics (IMB), whose core mission is to facilitate interdisciplinary research related to the biological sciences on campus. The IMB hosts an interdisciplinary graduate program in Molecular Biophysics, and there is a separate interdisciplinary graduate program in Neuroscience on campus. The new hire could participate in either or both programs, in addition to the graduate program in biomathematics. The Mathematics Department is also an active participant in a new initiative on Data Science at the university, and with this hire seeks to strengthen the ties between mathematical data science and biomathematics. Florida State University is one of two flagship research universities in the State University System of Florida, and is ranked number 18 among all public universities in the country by U.S. News and World Report. The university enrolls over 40,000 students in the main campus of Tallahassee. Tallahassee is located in north Florida and has a population of roughly 190,000. Project The PhD positions will develop within the project “Peripheral Olfactory Coding: Information Processing outside the Brain” funded by the Leverhulme Trust. This project will investigate early olfactory coding in the model system of the fruit fly Drosophila. Our aim is to test the hypothesis that one key element underlying odour object recognition are non-synaptic interactions between receptor neurons, i.e. information pre-processing outside the brain. I have an immediate opening for a post-doctoral fellow to engage in a federally-funded multi-year project in biomedical deep learning. My research group at Drexel University focuses on developing state-of-the art deep learning-based algorithms and applying them to a wide range of problems. Ongoing projects are: * Design of novel and application of existing cutting-edge natural language processing (NLP) models (e.g. Transformer, BERT, GPT-2, XLNet) for biomedical information retrieval and text summarization. This is an unprecedented opportunity to harness unstructured information from millions of documents, use this information to guide generic drug product development. * Development of novel and application of existing deep generative models (e.g. GANs, VAEs) to explain the high-dimensional structure and time course of neural population activity. The focus is on the extraction of low-dimensional temporal patterns in high-dimensional spiking and local field potentials datasets in visual attention and working memory tasks, and the development of new tools for causal inference (e.g. copula Granger-causality). The ideal candidate should have, or be about to receive, a Ph.D. in a relevant discipline with substantial computational experience (especially in deep learning/NLP). Programming skills in Python and/or Julia are essential. Professor Aaron Seitz in the Department of Psychology at UC Riverside has several openings for graduate students. Students can work in one or both of the Perception and Learning lab and the Brain Game Center. The Perception and Learning lab conducts basic research on perception, learning and memory using a variety of approaches including advanced Psychophysics, EEG, fMRI, and computational methodologies. The UCR Brain Game Center for Mental Fitness and Well-being is a unique research unit that focuses on translational psychology and neuroscience work where we exploit the potential of consumer technologies to conduct research at large scale. This involves running hundreds to many thousands of participants on research studies designed to develop better measurements of perceptual and cognitive abilities as well as new training tools for these skills. The project is focused on investigating features of cognitive training that differentially lead to learning and transfer of learning in both young adults (college-aged individuals) as well as in older adults. Successful candidates should have strong technical skills, including in data analysis (R preferred), management skills, creativity and a high-level of conscientiousness, as these are required to play a lead role in this sizeable project. The work will focus on the dynamics of a population of core recurrent neurons within the hippocampus and their role in temporal and spatial memory. The Centre for Systems Neuroscience at the University of Leicester, UK, offers a 3-years postdoc position to study single cell recordings in humans – performed in epileptic patients for curative surgery. The project will investigate concept cells (a.k.a. The position The Zero-Noise Lab investigates how neuronal population activity unfolds in real time during naturalistic behaviour, and how this compares between mouse and monkey. To this end, we conduct chronic electrophysiological recordings in the visual cortex of macaques and mice, while they are engaged in the same, naturalistic foraging task in a virtual environment. The lab is jointly headed by Marieke Schölvinck and Martha Nari Havenith, and funded by the Max Planck Society. In the lab, postdocs and PhD students focus on experiments in either mouse or monkey, but intensely work together to ensure that we constantly align and mutually learn from experiments across species. We are now looking for a postdoc to lead the monkey side of the lab, while developing their own ideas and research interests. Ideally, we would like you to start in spring 2020. The appointment is for three years initially, with the possibility of extension by another two years; the salary is in accordance with the regulations for academic personnel. HFSP-funded post-doc position

A postdoctoral position is available at the Computational Systems Neuroscience Lab (Department of Computational Sciences, Wigner Research Center for Physics, Budapest Hungary) to work on a project focussing on integrating prior information with current evidence in early vision. The project is an HFSP-funded collaboration between four labs: Peyman Golshani's (UCLA, mouse electrophysiology and imaging), Máté Lengyel’s University of Cambridge, theory), and Wolf Singer’s Lab (ESI, Frankfurt, monkey electrophysiology). The focus of the research project is how acquired knowledge can be integrated with incoming information during visual perception. Joining team members will work on novel population analysis techniques and/or develop computational theories of hierarchical computations. The position offers a chance to work actively with state-of-the-art machine learning techniques, to access advanced computing architectures and to get involved in cool experiments right from design of experiments, to develop predictions, and analysis of data. The ideal candidate has a strong mathematical background, preferably with a PhD in physics, computer science, or mathematics or other quantitative disciplines. Besides mathematical skills, the position requires competence in programming (e.g. matlab, R, python, or C++). Candidates with training or research experience in statistics, machine learning, computational modelling, dynamical systems, systems neuroscience are especially encouraged to apply. Training in neuroscience is not required but the applicant has to demonstrate his/her willingness to acquire the necessary background for the project. Two PhD Positions in Machine Learning/Neuroimaging at Charité Berlin

Dear all, The Brain and Data Science Lab of Stefan Haufe at Charité - Universitätsmedizin Berlin is looking to recruit two highly motivated PhD students. Appointments can be made for four years starting immediately. 1. Theory and practice of interpreting machine learning models Machine learning systems have recently set new standards for solving a wide range of problems by leveraging vast amounts of training data. But they have remained “black boxes” whose internal workings are too complex to be comprehensible by a human. Especially in the health domain, it is desirable to explain and visualize the decisions of ML models. Recently, it has been shown that many existing explanation methods can be misleading even when using simple linear ML models [Haufe et al., 2014; Kindermans et al., 2018]. In this PhD project, a bottom-up approach will be performed, in which correct interpretation will be defined axiomatically. The resulting definition will be used to benchmark novel and existing explanation methods using synthetic ground-truth data. The resulting methodology will also be applied to clinical use cases. 2. Estimating and characterizing EEG/MEG functional connectomes in aging and dementia The study of functional brain interactions promises to greatly enhance our understanding of mental diseases. EEG and MEG make it possible to brain dynamics at high temporal scales but suffer from low spatial resolution, which often leads to false detections of brain connectivity. While the problem has been overcome for linear connectivity metrics [Nolte et al., 2004; Haufe et al., 2013] it still persists for non-linear interactions such as phase-amplitude and amplitude-amplitude coupling, which have been postulated as possible mechanisms of brain communication. This PhD project will establish a best practice to reconstruct non-linear connectivity from EEG/MEG data. The developed pipeline will be applied to study brain connectivity in aging and neurological conditions (dementia) using big EEG/MEG datasets. Interpretable machine learning will further be used to relate functional connectomes to behavior and relevant clinical variables. The Brain and Data Science Group at Charité develops machine learning and signal processing methods for the analysis of non-invasive brain signals in health and disease. We are located at the Berlin Center for Advanced Neuroimaging (BCAN) on the beautiful historic Charité Campus Mitte in the center of Berlin, and are embedded in a stimulating inter-disciplinary research environment. The group is funded by an ERC starting grant of the European Union. Requirements: Candidates are expected to hold a very good MSc or equivalent degree preferably in a technical field (machine learning, computer science, statistics, mathematics, computational (neuro) science, data science, physics, electrical/biomedical engineering, etc.). The Department of Physiology, University of Bern, is looking to hire a theoretical and/or computational neuroscientist at the postdoctoral level. A PhD in computational/theoretical neuroscience or a closely related field, along with a desire to work tightly with experimentalists would be strongly recommended. The aim of the project is to (a) propose an experimentally testable theory of predictive coding, (b) derive specific testable predictions at the single cell resolution, (c) test them by analyzing existing experimental data obtained in the Department and (d) propose new experiments than can be conducted in the Department. The specificity of the project is the closed-loop interactions between theory and experiments. It will examine resources offered by the Neuroscience Gateway Portal (NSG https://www.nsgportal.org/) and The Human Brain Project's High Performance Analytics and Computing Platform (HPAC https://hbp-hpc-platform.fz-juelich.de/) The workshop will combine hands-on instruction on how to use NSG, didactic presentations by NSG and HPAC developers, and discussions with experienced users of these resources. Postdoc on modeling the action potential of a swimming neuron

A postdoc position is available in the group of Romain Brette in the Vision Institute, Paris, France, in collaboration with Alexis Prevost and Laetitia Pontani from Laboratoire Jean Perrin, to work on the development of a model of the action potential of Paramecium, a “swimming neuron”. More details here: http://romainbrette.fr/postdoc-offer-modeling-the-action-potential-of-a-swi… Paramecium is a large unicellular eukaryote organism which swims in fresh water using its cilia. When it hits an obstacle, mechanosensitive channels open, depolarize the membrane and trigger a calcium-based action potential. In turn, the action potential triggers a reversal of the swimming direction, followed by a change of direction. This is called the “avoiding reaction”, and it is the basis of most Paramecium behavior. The goal of the global project is to develop an integrative model of Paramecium, that includes: sensory transduction, excitability and motility. In other words, a model of the behaving Paramecium in an environment. The specific project for this postdoc is to develop a Hodgkin-Huxley type model of the action potential of Paramecium, together with a phenomenological model of electro-motor coupling, that is, the relation between membrane potential and cilia beating. Technically, the work will involve performing appropriate electrophysiological measurements and then developing and fitting models. The funding is for 12 months (possibly more depending on grant results). Although this may seem short, the project is already well advanced, as we have developed simple reliable ways to do electrophysiological recordings on Paramecium and already collected a number of recordings. Prior experience in electrophysiological recording is not a requirement as it can be learned. Be aware, however, that the work does involve a fair amount of experimental work (but on a model organism that is simple to handle). Conversely, we are also welcoming applications from electrophysiologists with little experience in modeling. We study how olfactory information is represented and processed in neural activity patterns, and how the brain extracts information relevant for behavior. <>We are using wide-field and two-photon imaging, multiunit electrophysiology and behavioral experiments, in combination with theoretical approaches, to study how odors are represented at different stages of neural processing. To understand how spatiotemporal neural codes are read by the brain and evoke behavior, we are developing optogenetic pattern stimulation techniques, including 2P holography. Most of the projects are deeply rooted in theoretical approaches and statistical modeling. In addition, as an applied direction, we are developing bio-electronic nose, a universal, versatile, and sensitive chemical detector based on the mouse olfactory system. You will develop a new class of ActiveAI controllers for problems in which insects excel but deep learning methods struggle. These problems have one or more of the following characteristics: (i) learning must occur rapidly, (ii) learning samples are few or costly, (iii) computational resources are limited, and (iv) the problem changes over time. Insects deal with such complex tasks robustly despite limited computational power because learning is an active process emerging from the interaction of evolved brains, bodies and behaviours. Through a virtuous cycle of modelling and experiments, you will develop insect-inspired models, in which behavioural strategies and specialised sensors actively structure sensory input while selective attention drives learning to the most salient information. This will be achieved through extended visits to Australia, in which you will interact with biologists and shape novel insect experiments that in turn will inspire computational and robotic models and novel algorithms. Post-doctoral Fellowship in Human Perceptual Neuroscience at New York University The Perception and Brain Dynamics Laboratory (PI: Biyu J. He, Ph.D.) at New York University is currently recruiting for a post-doctoral fellow to conduct research to illuminate how prior knowledge shapes perception in the human brain. The planned research project involves a combination of cutting-edge human brain imaging technologies, including ultra-high-field (7 Tesla) fMRI and magnetoencephalography (MEG) in healthy subjects, electrocorticography (ECoG) in neurosurgical patients, along with psychophysics and neuropsychology. We are looking for a candidate with a passion for perceptual and cognitive neuroscience, independent critical thinking, strong analytical and quantitative skills, and good interpersonal skills. Experience with human brain imaging (such as fMRI, MEG, or ECoG) and excellent programming skills are highly desirable. Our laboratory is located on the medical campus of New York University in Manhattan, NY, and is affiliated with the Neuroscience Institute, Department of Neurology, and Department of Radiology. The Faculty of Mathematics, Informatics and Natural Sciences / Department of Informatics invites applications for a RESEARCH ASSOCIATE Ego-Noise Reduction for Interactive Robots - SALARY LEVEL 13 TV-L - The position in accordance with Section 28 subsection 1 of the Hamburg higher education act (Hamburgisches Hochschulgesetz, HmbHG) commences on the earliest possible date. This is a fixed term contract in accordance with Section 2 of the academic fixed-term labor contract act (Wissenschaftszeitvertragsgesetz, WissZeitVG). The initial fixed term is three years. The position calls for 75% of standard work hours per week. (Full-time positions currently comprise 39 hours per week.) Responsibilities: Research associates will be expected primarily to teach and conduct research. The research associate will also have the opportunity to pursue further academic qualifications, in particular a doctoral dissertation. At least one-third of set working hours will be made available for the research associate’s own academic work. Specific Duties: The candidate will work in the Signal Processing and the Knowledge Technology groups and will do research on modern methods for single and multichannel speech enhancement for human-robot interfaces. The particular task is to take the specific ego-noise of an interactive robot into account, such as the sound of the motors and the cooling systems of specific robotic platforms. Teaching duties are expected to be 3 hours/week at the BSc Informatics level. Requirements: A university degree in a relevant field. Examples are Computer Science, Artificial Intelligence, Robotics or Electrical Engineering. We require the candidate to have excellent knowledge in signal processing and neural network learning as well as good programming skills in Python and neural network frameworks. Experience in speech processing is helpful. Fluent English, spoken and written, and good communications skills are mandatory. Knowledge of German is desired; we expect the willingness to learn German for non-native German speakers. Research area The Ph.D. student is expected to work in the domain of inverse reinforcement learning with the particular focus of elucidating human decision making and collective human decision making in the wild, i.e. under real world conditions. Our research programs are highly translational spanning from animal models, first-in-human studies, to clinical applications.
