Nencki Open Lab Optics and Microscopy Workshop - May 10-12th, Goniądz, Poland

Dear Colleagues, We are happy to announce the third edition of our Optics and Microscopy Workshop! This time we will meeting one of the most beautiful places in Poland – Biebrza marshes! The workshop will be a *thorough, hands – on introduction to optics and microscopy*. With our instructor, Fred Marbach from Crick Institute, we will start from absolute basics – *photons, ray diagrams and lenses*; then move to building simple optical system, just to *end up building DIY bright-field and fluorescent microscopes.* We will image neurons (hopefully!), and understand every last bit of how that image came to be (this is a certainty!). During the workshop you will build an intuition for optics, allowing you to reason about optical systems found in the lab (and in publications): you will understand the equipment you are using on a much deeper level. Workshop will take place *May 10-12th in Goniądz*, in Dwór Bartla, overlooking the beautiful Biebrza river, which at this time of the year provides great opportunities for birdwatching. Funding opportunity: Energy and Information Processing in Biological Organisms (FY25 MURI)

The US Department of Defense's Multidisciplinary University Research Initiative (MURI) funds grants for basic research on topics that change annually. These grants, which provide up to $1.5M/year for up to 5 years, are awarded to multidisciplinary teams from US institutions of higher education. Topic 3, Energy and Information Processing in Biological Organisms, aims to support investigations of relationships between energy consumption and information processing in biological organisms with a goal of identifying strategies that could have implications for human and computer performance in energy-constrained environments. Research concentration areas may include but are not limited to the following: 1) information processing strategies observed in biological organisms that trade reduced energy consumption or metabolic demands with graceful degradations in computation and information, 2) factors impacting the metabolic/energetic cost of an information bit, 3) predictions from biophysically-realistic models of information processing, 4) implications for human perceptual and cognitive performance under moderate to severe caloric restrictions, and 5) information theory-based computational strategies for artificial systems in energy-constrained conditions. Two Tenure-Track Assistant Professorships in Computer Science at Bocconi University

The new department of Computing Sciences, created two years ago and in a phase of rapid expansion, is an interdisciplinary department with leading international researchers in various fields including theoretical computer science, machine learning theory, statistical physics modeling, natural language processing, computational neuroscience, as well as biomedical applications. In terms of teaching, the department has recently opened a bachelor in AI, a master in AI, and is strongly involved in the PhD program in Statistics and Computer Science. We are looking for outstanding candidates, curious and open to collaborations with colleagues from other fields. NeuroML announcements: upcoming HARMONY hackathon in London and Google Summer of Code projects

This year, the virtual edition enables students to attend from afar by formal lectures via Zoom and informal and social communications via a Slack channel. Systems Vision Science combines computational, behavioral, and neuroscience methods to discover functions and algorithms for vision in various brain regions and their implementations in neural circuits. This summer school is designed for everyone interested in gaining a systems level understanding of biological vision. We plan a coherent, graduate-level, syllabus on the integration of experimental data with theory and models. The syllabus content will be very similar to the edition in 2023, the learning format, the delivery, and social interactions will be adjusted to suit the virtual format. Experience or knowledge in (A) computational methods, (B) visual psychophysics, and (C) vision neuroscience, is not required. However, experience in at least one of (A), (B), and (C), and a readiness to learn, is expected. The Summer School will be followed by a Systems Vision Science Virtual Symposium on July 12th. Multiple postdoctoral positions in computational neuroscience (neural coding), Hamburg, Germany

I am opening three fully funded postdoctoral positions in computational neuroscience at the University Medical Center Hamburg-Eppendorf (UKE) in Hamburg, Germany. We investigate how networks of neurons in the cerebral cortex encode, process and transmit information to generate behaviors such as sensation and decision-making. To address these issues, we develop and use information-theoretic and machine learning methods to study population coding, as well as neural network models to individuate mechanisms for neural information processing and generation of functions. Our laboratory enjoys extensive long-term international collaborations with experimental laboratories, including with Chris Harvey at Harvard Medical School, Wei- Lee at Boston Children’s Hospital, Tommaso Fellin and Alessandro Gozzi at IIT, Mriganka Sur at MIT, as well as collaborations with experimental laboratories in Hamburg (Andreas Engel, Tobias Donner, Ileana Hanganu-Opatz). The laboratory also offers a thriving, ambitious and well-funded research environment (with funds from the NIH Brain Initiative, the Simons Foundation, the European Union, the ERC). The lab provides ample opportunities for advanced training and for personal scientific growth. We seek candidates holding a PhD in a numerate or neuroscientific discipline, with a solid computational background and a keen interest in neuroscience. They must be highly motivated and creative individuals who want to work in a dynamic, multi-disciplinary research environment and be happy to interact with both experimental and theoretical neuroscientists. The DANDI Archive <http://dandiarchive.org/> now has 200+ neurophysiology datasets in the Neurodata Without Borders <http://nwb.org/> format spanning many species, brain areas, task types, and imaging modalities. These include large-scale datasets from the Allen Institute, the MICrONS project, and the International Brain Laboratory, as well as diverse contributions from neuroscience labs around the world. Post-Doctoral Research Associate Neuron Modeling for Transcranial Electric and Magnetic Stimulation

We have an NIH-funded R01 project to develop and disseminate computational neuron models and their integration with TES and TMS electric field simulations in the popular SimNIBS software package. Recently, the techniques for studying behaviour, along with those for monitoring and manipulating neural activity, have progressed rapidly. Therefore, we are organizing a summer course to provide promising young scientists with a comprehensive introduction to state-of-the-art techniques in quantitative behavioural methods. This course’s content is complementary to other summer courses that focus on measuring and manipulation neurophysiological processes. Our focus is on methodologies to acquire rich data representations of behavior, dissect them statistically, model their dynamics, and integrate behavioral measurements with other kinds of neurobiological data. To this end, students will 1) fabricate devices for recording the behavior of experimental organisms (including flies, fish, and humans), 2) learn, under the guidance of the scientists developing these methods, the modern tools to analyze behavioral data from these organisms, and 3) in a week-long independent project develop and conduct a behavioral study of their own design, with the support and guidance of the course instructors and teaching assistants. The course is designed for graduate students and postdoctoral fellows from a variety of disciplines, including neuroscience, biology, ethology, computer science, and psychology. Students are expected to have a keen interest and basic background in neurobiology and behavior, as well as some programming experience. A maximum of 20 students will be accepted. Hello! We are super happy to announce *School** of Ideas in Neuroscience 2024!* How the knowledge in neuroscience is accumulated? How can we make sense of the terabytes of empirical data we collect every day? In everyday work, we often forget that every scientific endeavour is embedded in a broader theoretical framework. At the same time, most courses and workshops in neuroscience teach us experimental techniques, giving us more tools to gather more data. But, we are not taught how to develop ideas and integrate our research with the existing knowledge. *We believe that theoretical thinking and idea development are skills that can be trained just as new methodologies and data analysis tools*. At our school, we aim to teach participants how to think theoretically to collect data that makes sense and to make sense of collected data! Come to Warsaw to discuss the most exciting theories and ideas with neuroscientists & philosophers! We provide beautiful surroundings, great atmosphere and a lot of time to talk and think together. Applications are open for the Methods in Computational Neuroscience course at the Marine Biology Laboratory in Woods Hole, MA. The course will run from July 24 to August 20, 2024. Postdoctoral Position in MRI data analysis of cerebellar development

We are looking to recruit a new postdoctoral associate for a large collaborative project on the anatomical development of the human cerebellum. The overall goal of the project is to develop a high-resolution normative model of human cerebellar development across the entire life span (see raynorcerebellumcharts.github.io<https://raynorcerebellumcharts.github.io/>). The successful candidate will join the Diedrichsen Lab<http://www.diedrichsenlab.org/> (Western University, Canada) and will work with a team of colleagues at Erasmus Medical Center, the Donders Institute (Netherlands), McGill, Dalhousie, Sick Kids, and UBC (Canada). We have openings for one Ph.D. student and one postdoc. This 10-day intensive program offers a comprehensive exploration of theoretical and computational neuroscience methods, to build models from single neurons to whole-brain scales. The course covers cellular models, spiking neural networks, mean-field models, and whole-brain models, with corresponding lectures and tutorials provided for each topic, to be applied during project works. Ph.D. students, young postdocs, or master's students interested in learning about computational neuroscience techniques and utilizing various simulation environments for model construction will collaborate in thematic group projects under the mentorship of experienced tutors.

The lab is focused on understanding the neural and computational bases of adaptive and maladaptive decision-making and their relationship to mental health. Current studies investigate how internal states lead to biases in decision-making and how this is exacerbated in mental health disorders. Our approach involves a combination of computational model-based tasks, questionnaires, biosensor data, fMRI, and intracranial recordings. The main models of interest come from neuroeconomics, reinforcement learning, Bayesian inference, signal detection, and information theory. The main tasks for this position include but are not restricted to computational modeling of behavioral data from decision-making and other cognitive tasks, statistical analysis of task-based, clinical, physiological and neuroimaging data, as well as data visualization for the purposes of scientific presentations, public communication, and academic manuscripts. The candidate is expected to demonstrate experience with best practices for the development of well-documented, reproducible programming pipelines for data analysis, that facilitate sharing and collaboration, and live up to our open-science philosophy, as well as to our data management and sharing commitments at NIH. No prior experience with psychiatry research is needed but a familiarity with the constructs and models of interest in the lab (value-based learning and decision-making, metacognition, belief updating, emotion regulation, and/or effort-cost estimation) is desirable, as these are universally important for understanding adaptive healthy functioning and psychiatric disease. *The 'Biophysics of Neural Computation' group in Nijmegen (PI: dr. Fleur Zeldenrust) is looking for a postdoctoral researcher (26 months) to study the effects of neuromodulators in biologically realistic networks and learning tasks in the Vidi project 'Top-down neuromodulation and bottom-up network computation, a computational study'. You will use cellular and behavioural data gathered by our department over the previous five years on dopamine, acetylcholine and serotonin in mouse barrel cortex, to bridge the gap between single cell, network and behavioural effects.* The aim of this project is to explain the effects of neuromodulation on task performance in biologically realistic spiking recurrent neural networks (SRNNs). You will use biologically realistic learning frameworks, such as force learning, to study how network structure influences task performance. You will use existing open source data to train a SRNN on a pole detection task <https://linkinghub.elsevier.com/retrieve/pii/S0896627315002512> (for rodents using their whiskers) and incorporate realistic network properties of the (barrel) cortex based on our *lab's measurements <https://link.springer.com/article/10.1007/s12021-022-09576-5>*. The successful candidate will work closely with the Principal Investigator and fellows to advance SANP’s research program through data acquisition, data analysis and curation, and mentorship of trainees. Ongoing projects examine relationships between pain and emotion, how expectations shape learning and pain, and how social factors shape clinical outcomes. Projects are multimodal, integrating fMRI, psychophysiology, and pharmacological methodologies. In addition to supporting lab members and ongoing studies, the staff scientist can develop and lead independent projects in collaboration with the Principal Investigator. Upcoming projects will incorporate high field imaging (7T-fMRI), simultaneous positron emission tomography (PET)-MRI, and/or magnetoencephalography (MEG). Birmingham-Leiden Summer School in Computational Social Cognition

In the past decade, computational modelling has been extremely helpful in explaining various concepts and processes in social cognition, and these modelling frameworks include the reinforcement learning models, Bayesian learning models, models of theory of mind, models of effort discounting, and drift diffusion models. This timely summer school will provide talks and training on these latest developments focusing on learning, decision-making and computational modelling in social cognition, as well as topics covering theoretical issues in social cognition. Topics cover grid cells, retrosplenial cortex, head direction, subiculum, boundary coding etc. and cognitive maps more generally. The PhD candidates will build computational models at various levels of abstraction, and potentially conduct data analysis of behavioral experiments and/or single neuron recordings from animal experiments. One position is more focused on grid cells, while the other will focus on head direction and boundary coding (retrosplenial cortex and subiculum). Summer school participants will be given on-site access to neuromorphic hardware and will learn to run high-level applications using Nengo! Post-doc or Research Engineer position offer: Computational modeling of genetic mutations at cellular level

*Context.* Developmental and epileptic encephalopathies (DEEs) are a group of severe rare diseases where the combined effect of seizures, most often drug resistant, and the non-seizures consequences of the disease etiology, often genetic, entail a debilitating encephalopathy with drastic effects on the neurodevelopmental, psychiatric, and motor abilities of the patients. DEEs due to potassium channel mutations (K-DEEs) are emblematic of this disease presentation. *Rationale.* The mechanisms underlying the relationship between i) the molecular effect of a gene mutation (KCNB1/KCNT1/KCNA2) on specific voltage gated potassium channel function, and ii) the patient-specific phenotypes observed in scalp-recorded EEG signals remain elusive. Computational models inspired from neuronal physiology is now recognized as a most efficient way to bridge the gap between i) changes occurringat the level of neurons and neuronal circuits and ii) electroencephalographic (EEG) signals recorded in patients containing markers of the underlying pathology. *Objective.* The objective of the proposed research position is to design novel neuro-inspired models taking into account the molecular effect of a gene mutation on the specific voltage-gated potassium (K) channel function and the specific phenotypes observed in patients (scalp-recorded EEG signals) and in genetically-modified mice (local field potentials) in which downregulation or upregulation of K channels is induced. *Methods*. Detailed multicompartment models (i.e. including dendrites, soma and axon) will be developed. They will be based on Hodgkin and Huxley's (HH) formalism. They will describe both passive (membrane capacitance, axial resistivity, leakage conductance, and membrane time constant) and active (voltage-gated and ligand-gated ion channels) membrane properties. The channel pathogenic variants of KCNB1/KCNT1/KCNA2 mutations identified in 2 other work packages (1 & 2) will be inserted in the membrane in order to study the impact of the channel mutation on the firing rate curves of considered neuron subtypes, typically pyramidal neurons (PYR), somatostatin (SST-), parvalbumin (PV-), and vasoactive intestinal polypeptide (VIP-) positive interneurons. Optimization methods will be developed for identifying optimal parameters minimizing the distance between real and simulated electrophysiological signals (LFPs). Models will use the Hodgkin & Huxley formalism. They will be developed in Python. They will extend already-existing models at cellular level. Computational neuroscience PhD position in the Mejias lab at Amsterdam

Dear all, The Mejias lab and the Cognitive and Systems Neuroscience Group at the University of Amsterdam are seeking a highly qualified and motivated candidate for a PhD position in Computational Neuroscience. The position falls under the Horizon Health Europe Consortium grant “Virtual Brain Twins for Personalized Treatment of Psychiatric Disorders”. This Consortium constitutes a large collaboration between different European institutions, aiming to develop personalized brain simulation software (“virtual brain twins”) to improve the diagnosis and treatment of schizophrenia. The main objective of this PhD project is to develop a biologically realistic computational model of the human brain, and use it to study alterations in brain activity associated with schizophrenia. Such model will make use of local neural mass models (developed by our Consortium partners) to simulate multiple brain areas, and will bring them together using structural connectivity data from human subjects. The model will be then used to explore the effects of schizophrenia-related alterations in brain dynamics and function, and to derive patient-specific virtual brain simulations to improve diagnosis and explore treatments in collaboration with clinical Consortium partners. The project will be supervised by Dr. Jorge Mejias, principal investigator in computational neuroscience and leader of the Dutch component of the Consortium, and by Prof. Dr. Cyriel Pennartz, head of the Cognitive and Systems Neuroscience Group. You will closely collaborate with other Consortium members, particularly with the team of Prof. Viktor Jirsa at Aix-Marseille University, and will also benefit from interactions with local colleagues including other theoretical, computational and experimental neuroscientists at the Cognitive and Systems Neuroscience Group. We are looking for candidates with: • a Master's Degree in computational neuroscience or closely related field, with a focus on modeling biological neural systems. Alternatively, a Master Degree in Physics, Mathematics, Computational Science or a closely related field, and a clear background or affinity for brain modeling; • strong quantitative and analytical skills, including calculus, linear algebra, differential equations, dynamical systems, stochastic processes and complex systems; • strong computational/programming skills (preferably with Python), including numerical methods for differential equations, machine learning and data analysis; • a keen, demonstrated interest in neuroscience research; • experience with computational neuroscience modeling projects, with virtual brain simulation engines (e.g. TVB), and/or with high performance computers is considered an advantage; • ability to read and understand relevant neuroscientific, cognitive and clinical literature and use experimental data to build models; • ability to communicate effectively in English, within a multidisciplinary team and in an international context; We offer a temporary contract for 38 hours per week for the duration of 4 years, which will culminate in the defense of your PhD thesis. We will also draft an educational plan that includes attendance of courses and (international) meetings, and you will also assist in teaching and other activities in the lab. The gross monthly salary will range from €2,770 in the first year to €3,539 in the last year, based on a full-time appointment (38 hours per week). Additionally, you will receive every year an 8% holiday allowance and 8.3% end-of-year bonus. A favourable tax agreement, the ‘30% ruling’, may apply to non-Dutch applicants, effectively increasing their net salary.
