CARLsim 6.1 Spiking Neural Network Simulator Release Introduces Axonal Plasticity

Dear Colleagues, We are pleased to announce the 6.1 release of CARLsim. CARLsim is an efficient, easy-to-use, GPU-accelerated library for simulating large-scale spiking neural network (SNN) models with a high degree of biological detail. CARLsim allows execution of networks of Izhikevich spiking neurons with realistic synaptic dynamics on both generic x86 CPUs and standard off-the-shelf GPUs. The simulator provides a PyNN-like programming interface in C/C++, which allows for details and parameters to be specified at the synapse, neuron, and network level. CARLsim, which is in its 6th major iteration, is open-source and publicly available. With the release of CARLsim 6.1, we introduce axonal plasticity to simulate the biological phenomenon of experience dependent plasticity to the conductance velocity of axonal signaling. Axonal plasticity appears to be important for synchronization, skill learning, and many other potential applications. Meijer, Bastian Pietras, and I will offer at the first day of CNS 2023: "T09 - Applied Dynamical Systems Methods in Neuroscience''. In this tutorial, we will explain basic dynamical systems concepts and analysis methods at the example of single neurons, neural networks, and mean-field equations of neural networks. Tutorial CNS 2023, T11: Simulation of spiking and BOLD signals using the ANNarchy simulator

Dear colleagues, we would like to draw your attention to the hands-on tutorial entitled "T11: Simulation of spiking and BOLD signals using the ANNarchy simulator” of the upcoming CNS conference held in Leipzig ( https://www.cnsorg.org/cns-2023) The tutorial will take place on Saturday, July 15th in the afternoon session. The ANNarchy neuro-simulator targets the efficient simulation of rate-coded and spiking models on shared memory systems (multi-core, GPU). This tutorial will first introduce the definition of spiking neural networks in ANNarchy through its equation-oriented interface. The tutorial can be done on your laptops using the provided Jupyter notebooks or remotely on colab. The second part will demonstrate how to record BOLD signals from a spiking simulation using various balloon models and optimize the underlying hyperparameters. Dear all, The Computational Cognitive Neuroscience lab <https://hebartlab.com> of Martin Hebart is looking for two postdocs (initially for two years, with a possibility for an extension), who work in Computational Cognitive Neuroscience, Psychology, Computer Science, or a related field. The positions are part of the LOEWE Start Professorship of Martin Hebart, as well as the ERC Starting Grant COREDIM "Uncovering the core dimensions of visual object representations". Our lab aims at uncovering fundamental principles of visual and semantic processing in the human brain, with a focus on the visual system. To this end, we have access to a wide range of exciting large-scale datasets, including (1) human neuroimaging, human and macaque neurophysiological, and behavioral datasets as part of the THINGS initiative ( https://things-initiative.org) as well as (2) recent densely-sampled ultrahigh field functional and structural MRI data to reveal the relationship between the fine-grained cortical anatomy, the human structural connectome, and brain function in occipitotemporal cortex. The exact implementation of the projects is flexible but should be tied to the overall goals of the projects. The project of postdoc position 1 should be focused on using and ideally integrating the diverse datasets acquired as part of the THINGS initiative, including the possibility of developing or testing computational models of vision and language. The project of postdoc position 2 should be focused either on the functional neuroanatomy of the human visual system or on the relationship between visual and semantic features in occipitotemporal cortex. The positions are located at University of Giessen, with close collaboration with the Max Planck Institute of Human Cognitive and Brain Sciences in Leipzig, Germany. Dear all, Join us at CNS*2023 in Leipzig on July 18th and 19th for the workshop W06: Optimality, evolutionary trade-offs, Pareto theory and degeneracy in neuronal modelling<https://www.treestoolbox.org/CNS2023_pareto_workshop/program.html>. Nervous systems, like any evolved structure, encounter unavoidable trade-offs between multiple tasks. They must fulfil their fundamental computational functions whilst consuming as little energy as possible and remaining robust to potential environmental changes. These tasks are often in direct opposition to one another, and a general quantification of the relative importance of individual optimisation targets is non-trivial. The problem is complicated by the degeneracy seen across neurons and circuits, where multiple different combinations of components can lead to similar functional behaviours. Pareto optimality might provide a useful framework to analyse neurobiological systems from biophysically detailed cells to large-scale network structures that combine high-dimensional parameter spaces with high-dimensional objective spaces. Pareto, or multi-objective, optimality can, for example, help to identify geometrically simple subspaces of neuronal models that cannot be improved upon for all relevant objectives. This workshop aims to discuss applications of Pareto optimality to the trade-offs encountered by diverse nervous systems. The talks and discussions will also address the trade-off between functional effectiveness and energetic efficiency and the concept of metabolically efficient information processing. Announcing the fourth Canadian Computational Neuroscience Spotlight!

Dear Comp-Neuro mailing list members, We are pleased to announce the fourth edition of the Canadian Computational Neuroscience Spotlight (CCNS) <https://www.crowdcast.io/c/ccnsv4> will take place this fall, October 5 and 6. The meeting will once again take place entirely virtually using the Crowdcast platform, and parlay the savings from this virtual setting into no registration fees for attendees. CCNS was created in the immediate aftermath of the initial COVID-19 lockdowns, which caused the cancellation of multiple conferences within the Canadian neuroscience community. As one of the first brand-new meetings created with the virtual space in mind <https://journals.plos.org/ploscompbiol/article?id=10.1371/journal.pcbi.1008…>, CCNS distinguished itself by exploiting the online setting to engage an international audience, increase content accessibility through no registration fees and permanently available replays, and place an added spotlight on trainee contributions. The aim of the project is to develop computational models of spatial cognition in humans (e.g., for depth/motion perception or navigation). In order to reproduce the very low energy consumption of visual information processing in biological systems, these models will be based on spiking-neural networks (SNNs) and will process data collected from event-based cameras. These models will be evaluated with respect to biological data (their responses will be compared to those observed in neural recordings and/or in behavioural experiments). The candidates should be willing to work in an international environment which involves Singapore and France, have a good level in English, very good programming skills and be interested in neurobiology. Some knowledge in neurosciences/ cognitive sciences would be a plus. The research will mainly take place in Toulouse, a student city (Toulouse is the second university hub in France) with high quality of life located in the south west of France (close to the Pyrenees, the Mediterranean Sea and the Spanish border). Long stays in Singapore (a multicultural and attractive city of south-east Asia) are also planned. The position will start on Nov 1st, 2023 on the following research project: **Early vision function in silico networks of LIF neurons** One approach to understanding implications of the initial stages of visual processing is ideal observer analysis, which evaluates the information available to support psychophysical discriminations at various stages of the early visual representation. Computational approaches primarily rely on simple generative models, which do not take into account the distinctive properties of individual elementary channels, as well as the active nature of the input sensory pattern. Accordingly, many details remain underrated, as well as their implications on functional vision not fully understood. The project's goal is to develop an “artificial observer” composed of an active event-based camera feeding a neuromorphic multi-layer network of leaky integrate and fire (LIF) neurons. The system should provide the inference engines for relating visual representations to performance on perceptual judgement tasks. Multiple and varying parameters captured under complex, real-life conditions should be comparatively assessed in silicon and human observers. The research will be conducted at the Bioengineering/PSPC labs of DIBRIS. NEURON is a simulator for neurons and networks of neurons with strong support for morphologically detailed models. TREES is a toolbox for working with morphologies, and NetPyNE is an abstraction layer on top of NEURON to facilitate the specification of large network models. Digital SWC Reconstructions Describing Neuron Morphology (SWC) SWC files (file extension of .swc) are text-based (ASCII text) files that describe three-dimensional neuronal or glial morphology. These digital reconstructions represent morphology as a vectorized tree structure, made of a series of connected nodes. An SWC file contains a series of text-based rows where each neuron node is described by a single row of only seven space-separated values. The format is simple and intuitive; a parser of or writer to the format could be implemented by anyone with knowledge of any programming language. With an open archive and freely available structure editor, the SWC system facilitates community-wide pooling of data for building biophysically realistic neuronal models and studying the morphological variation between neurons, contributing to a greater neuroscientific cooperation and openness. SPARC Data Structure Financially backed by the NIH Common Fund, SPARC is a large-scale project which aims to deepen our knowledge of nerve-organ interactions. This data structure has proven capable of handling complex datasets from multiple and heterogeneous species, measurement techniques, and spatial scales. In OST HMDs the direct view of the world is mostly preserved and there is no perspective conversion in viewpoint and field of view, as with video see-through (VST) systems. This aspect confers a clear advantage over VST solutions, particularly when used to interact with close objects. Although there have been significant improvements to performance and comfort of OST HMDs, limitations associated with human perception still remain to be addressed. In order to provide the user with a realistic, natural and comfortable visual experience, a thorough and accurate knowledge of eye characteristics and HMD geometry must be assumed. These quantities are usually calibrated on a per-device and per-user basis, or modeled from scientific literature. A deviation of the actual values from the expected ones can result in incorrect camera placement, spatial distortions and non-uniformities, thus triggering discomfort in VR/AR. The goal of this research project is to develop methods and techniques to assess and mitigate discomfort and perceptual inconsistencies between real and augmented visual content in OST HMDs. A joint experimental and modeling approach will be followed in order to: 1. investigate methods to evaluate different sources of discomfort/mismatch; 2. develop subjective and objective methods to quantify the originated discomfort; 3. investigate strategies to mitigate the sources of discomfort/mismatch in AR/VR devices. *Requirements:* Applicants are expected to: 1) have a keen interest in Vision Science and in Augmented Reality, 2) have good programming skills in at least one language (Matlab, C/C++, Python, C#), 3) work well in group problem solving situations, 4) have intermediate communication skills (oral and written) in English or better. A post-doctoral position is open in computational neurosciences at the Neurobiology of Executive Function lab at the Stem Brain Research Institute in Lyon (https://www.sbri.fr/).The research project aims to understand the neural mechanisms of learning during decision making. The project includes the development of a biophysical model of neuronal networks and neural mass models [1] for decision making and adaptive behaviour. The model will be developed in synergy with data analyses of monkeys electrophysiology data during task performances [2]. The successful candidate will be part of a team with experts in computational/theoretical neurosciences and will benefit from the availability of state of the art recordings at SBRI [2] and, more in general, of the rich neuroscience environment in Lyon. In the organization unit for Psychological Methods and Statistics of the Department of Psychology there is a vacancy for a *Research Associate/PhD (m/f/d) **starting October 2023 *for a limited period of 3 years. There is the possibility of personal scientific qualification (doctorate/post-doctoral thesis). The position is suitable for part-time work. At the Division of Psychological Methods and Statistics we develop and apply multivariate statistical modeling techniques and technologically advanced instrumentation for research in behavioral and health sciences. By means of these tools, applicable to modeling neurometric (EEG, DTI, fMRI, fNIRS) and psychometric data, collected within and outside the lab, we aim to understand individual differences and intraindividual fluctuations in typical and disordered sensory, cognitive and emotional processing and their behavioral outcomes across the lifespan – from neonatal age to late adulthood. The methodological and substantive topics we work at are diverse, but they inspire each other. We are committed to implementing Open Science techniques to foster reproducibility in our research and beyond.
