ASPP-LatAm: 1st Advanced Scientific Programming in Python - Latin America ========================================================================= a Summer School by the ASPP faculty, the National Autonomous University of Mexico and the Secretarı́a de Educación, Ciencia, Tecnologı́a e Innovación de la Ciudad de México. https://latam.aspp.school Scientists spend more and more time writing, maintaining, and debugging software. While techniques for doing this efficiently have evolved, only few scientists have been trained to use them. As a result, instead of doing their research, they spend far too much time writing deficient code and reinventing the wheel. In this course we will present a selection of advanced programming techniques and best practices which are standard in the industry, but especially tailored to the needs of a programming scientist. Lectures are devised to be interactive and to give the students enough time to acquire direct hands-on experience with the materials. Students will work in pairs throughout the school and will team up to practice the newly learned skills in a real programming project — an entertaining computer game. We use the Python programming language for the entire course. Python works as a simple programming language for beginners, but more importantly, it also works great in scientific simulations and data analysis. We show how clean language design, ease of extensibility, and the great wealth of open source libraries for scientific computing and data visualization are driving Python to become a standard tool for the programming scientist. This school is targeted at Master or PhD students and Post-docs from all areas of science. Competence in Python or in another language such as Java, C/C++, MATLAB, or R is absolutely required. Basic knowledge of Python and of a version control system such as git, subversion, mercurial, or bazaar is assumed. Participants without any prior experience with Python and/or git should work through the proposed introductory material before the course. New data management & sharing resources on the INCF portal!

Data sharing is on everyone’s mind right now, especially since NIH put their data managing and sharing policy into effect on January 25. At INCF, we have been working to facilitate data sharing, reuse, and reproducibility in neuroscience since our inauguration in 2005. Our current focus is on developing, evaluating, and endorsing standards and best practices that facilitate data sharing, open, FAIR, and citable neuroscience, as well as providing the community with resources and training opportunities on how to implement these standards and best practices. The Barcelona summer school for Advanced Modelling of Behavior (BAMB! <http://www.bambschool.org>) teaches advanced techniques in model-based analysis of behavior (humans and other species) to cognitive and computational neuroscientists at PhD and early career levels. This will be achieved through structured lectures, talks, hands-on tutorials and group projects aimed at making knowledge obtained directly applicable to the participants' own research. We want the trainees to acquire both the conceptual basis and the technical skills that will enable them to pursue a full modelling approach on their own when they come back to their lab. The course is intended for PhD students and postdocs in cognitive, systems and computational neuroscience with a solid background in computational/quantitative analysis to benefit maximally from the advanced training offered by the course. Proficiency in either Python or Matlab is also required. We seek a nice blend of experimentalists (cognitive psychology / neuroscience) and theoreticians (with or without experience in cognitive modeling). Dear colleagues, Please find below an announcement about the 11th edition of the Transylvanian Experimental Neuroscience Summer School (TENSS 2023). We would be very grateful if you forwarded this announcement to potentially interested people. We have started a worldwide initiative to train young brain researchers, from both developed and less developed countries, in understanding and using the most advanced tools in brain research today. We do this in an idyllic location, without any pre-existing infrastructure, where students and instructors alike enjoy the adventure, work hard, and build sophisticated research labs from scratch. The main objective of TENSS is to provide participants top-level, hands-on training in experimental techniques used in neuroscience, from optical, electrophysiological, and behavioural methods to advanced data analysis and machine learning. Interdisciplinary Computational Social Neuroscience Postdoc Opening at Duke University Our group has an opening for a postdoctoral position in the Social Science Research Institute, Duke Institute for Brain Sciences, and Department of Mathematics at Duke University. The focus of the postdoc position is on developing novel interpretable algorithms for identifying social interaction motifs and their typical temporal and hierarchical relationships during natural interactions. The methodological tools developed will first be applied to a highly novel dataset of human social interaction videos with associated behavioral and clinical outcomes. The methods will then be applied to the lab's datasets involving human MRI data during social decisions, human physiological and EEG data during social interactions, videos of rodent social interactions, or rodent LFP data during social interactions, depending on the applicants' primary interests and background. This is highly interdisciplinary position and line of research, so successful applicants may come from a variety of fields, including (but not limited to) neuroscience, cognitive science, mathematics, computer science, electrical engineering, biomedical engineering, and (bio)statistics. However, all applicants should have excellent coding skills, extensive experience with data analysis, and at least some experience with statistical modeling and prediction. Experience with image processing is ideal, but not required. Applicants who want to use the postdoc to deepen or broaden their existing skill sets, applications, or domain knowledge are welcomed. Neuroscientists who want mentorship in mathematical theory or engineers/mathematicians/statisticians who want mentorship in how to apply their skills to an exciting and dynamic field with theoretical, clinical, and commercial implications are particularly encouraged. The applicant will be co-mentored in neuroscience, social behavior theory, mathematical theory development, applied analysis, and job placement by Dr. Schaich Borg (Duke Institute for Brain Science, Social Science Research Institute) and Dr. Hau-Tieng Wu (Departments of Mathematics and Statistics). Modellers Workshop for the Brain Dynamics Toolbox This online course is for researchers who wish to simulate user-defined dynamical models using the Brain Dynamics Toolbox (bdtoolbox.org<http://bdtoolbox.org>). The toolbox allows the dynamics of any model to be explored interactively with minimal programming effort. *Postdoctoral/Engineering Position in* *Brain-Machine Interfacing / Neural Interfacing* *at The Cleveland Clinic* We are seeking outstanding postdoctoral candidates and/or engineers for research in brain-machine interfacing and restoration of sensorimotor function via electrical stimulation of the nervous system. We have multiple ongoing projects applicants could get involved with spanning BMI-controlled neuroprosthetics, deep brain stimulation, peripheral nerve stimulation, and intracortical microstimulation. Our primary project is an NIH R01-funded project that is part of a larger government funded clinical trial (ReHAB: *Re*connecting the *H*and and *A*rm to the *B*rain) to restore arm function to paralyzed individuals by using their intracortical brain signals to control peripheral nerve stimulators that reanimate their paralyzed muscles. The specific focus of this five-year NIH-funded project (PIs: *Drs. Dawn Taylor* and *Bolu Ajiboye*) is to improve brain-controlled limb movements by more effectively modulating limb stiffness (i.e. degree of co-contraction of antagonist muscle) to improve limb stability while also minimizing muscle fatigue. Additionally, we have new funding for restoring proprioception via intracortical microstimulation in area 3a in animal models. We also are conducting research into improving deep brain stimulation and alternative peripheral neurostimulation therapies for Parkinson’s’ disease. Research activities include working with animal models and humans as well as neural and biomechanical simulations. Ideal candidates will have experience/familiarity in some or all of the following: intracortical recordings in animals, non-human primates and/or humans; cortical and/or peripheral nerve stimulation for restoration of movement and sensation; real-time neural signal processing; writing custom programs to control multiple pieces of hardware and control objects in a virtual environment (matlab skills preferred); computational or biomechanical modeling. An advanced degree in Biomedical Engineering, Computer Engineering, or Neurosciences is preferred but other applicants will be considered. We are looking for a post-doc to work with us at the Centre de Recherche de Cerveau et Cognition (CerCo) in Toulouse, France. The project will be led by Andrea Alamia and funded by the European Research Council (ERC). Work environment The successful applicant will join the Centre de Recherche de Cerveau et Cognition (CerCo) in a lively research institute in Toulouse, a thriving Southern France city. CerCo is a research center created by the National Center for Scientific Research (CNRS) and the University Paul Sabatier, composed of over 30 research scientists and around 40 doctoral and post-doctoral students. The applicant will join the NeuroAI team, with a strong focus on computational neuroscience and artificial intelligence. The team has access to different experimental facilities, such as EEG, TMS, and fMRI, as well as computational resources (clusters and local GPUs). The project The project is part of an ERC starting grant investigating the role of oscillatory traveling waves in cognitive functions. Our primary goal is to study neural oscillations within and between cortical regions, as well as cortical-thalamic interactions. Our approach's novelty consists of framing the model in the light of Predictive Coding principles, using a computational approach based on spiking and deep neural networks. We'll compare the results of the simulations against experimental recordings of human participants (mostly EEG) to validate and assess the model's predictions. We invite graduate students and postgraduate researchers to participate in the course, held from June 19th through July 6th, 2023 at an oceanfront seminar house of the Okinawa Institute of Science and Technology Graduate University. Applications are invited for three PhD student positions at the University of Bern. The positions are funded by a grant from the Swiss National Science Foundation which is entitled “Why Spikes?”. This project aims at answering an almost 100 year old question in Neuroscience: “What are spikes good for?”. Indeed, since the discovery of action potentials by Lord Adrian in 1926, it has remained largely unknown what the benefits of spiking neurons are, when compared to analog neurons. Traditionally, it has been argued that spikes are good for long-distance communication or for temporally precise computation. However, there is no systematic study that quantitatively compares the communication as well as the computational benefits of spiking neuron w.r.t analog neurons. The aim of the project is to systematically quantify the benefits of spiking at various levels. The PhD students and post-doc will be supervised by Prof. Jean-Pascal Pfister (Theoretical Neuroscience Group, Department of Physiology, University of Bern). The PhD candidates (resp. post-doc candidate) should hold a Master (resp. PhD) degree in Physics, Mathematics, Computer Science, Computational Neuroscience, Neuroscience or a related field. We are looking for one outstanding Postdoc or PhD to conduct computational neuroscience research in the neurocomputing lab in Rotterdam, The Netherlands (www.neurocomputinglab.com) In addition to a solid foundation in neurobiology (neurons and networks), and biophysics (Hodgkin-Huxley models and ion channel mechanisms), the candidate is expected to feel comfortable with applied mathematics and physics, and to have a penchant for the data sciences (under the many guises of supervised and unsupervised learning). The goal of the project is to engineer data-assimilation pipelines for efficient reconstruction of models of neuronal tissue (“Digital twin” factory). These will be used to produce predictions about disease pathways and the effect of pharmacology on neuronal dynamics. (Apologies for cross posting) * * *NeuroDataShare 2023: Exploring and sharing multi-scale neuroscience data* Sainsbury Wellcome Centre, London, UK http://www.neurodatashare.org Modern experimental neuroscience is producing huge amounts of data at a rapidly increasing pace, with population recordings using multielectrode arrays and imaging and simultaneous behavioural data together with transcriptomics and anatomical reconstructions. While these data are useful to those who obtain them in the original studies, their value is magnified when they are shared in accessible formats with the wider community for use in new studies, and to investigate brain function from different perspectives. To facilitate this, many groups are developing tools, standardised languages and databases to help specify, analyse, visualise and share such data sets. *This meeting will bring together experimentalists, those offering infrastructure solutions for sharing data in neuroscience and those who wish to reuse, reanalyse and gain new insight into publicly available datasets.* The meeting will consist of a *2 day workshop of scientific presentations <http://www.neurodatashare.org/programme.html> (Mon 20th & Tues 21st Feb 2023)* at the Sainsbury Wellcome Centre <http://www.neurodatashare.org/directions> from leading neuroscientists who are generating data of different types across multiple scales, who are faced with issues of how to disseminate their output to other researchers. The Departments of Neuroscience, Mathematics, and Psychology at UT Austin are inviting applications for a postdoctoral research position to work with Professors Nicholas Priebe, Eyal Seidemann and Thibaud Taillefumier. The position is funded by an NIH grant shared by the Priebe, Seidemann and Taillefumier labs. The grant focuses on explaining the origin and putative roles of the neural variability recorded in visual cortex during behavior. A significant component of the proposed work will consist of modeling and statistical analysis of simultaneous recordings of single-cell membrane potential and extracellular neural populations during a variety of behavioral tasks. Competitive candidates include those with a strong computational and data science skills and proven experience in the analysis of behavior and neural signals. We are recruiting a talented postdoctoral researcher or PhD student to participate in the project BRAINCIP, “Brain-wide criticality and Information processing”. The project lies at the interface of physics and neuroscience, and aims to test key assumptions of the critical brain hypothesis by investigating in vivo the role of brain-wide critical neural dynamics in information processing and complex brain functions in the Zebrafish. To this end, state-of-the-art experimental techniques to follow and finely perturb brain dynamics will be combined with theoretical and computational approaches to large scale data analysis and modeling. The ideal candidate will have a quantitative background—e.g. PhD/Master in mathematics, physics, computer science—, and strong programming skills (e.g., Python, C/C++, Matlab), along with (preferable but not mandatory) experience in applying this background to neuroscience. Experience with data analysis is a plus, but it is not mandatory. The post doc will join the Department of Biomedical Sciences and the Padova Neuroscience Center and live in highly active and stimulating interdisciplinary environment at the University of Padova, one of the most prestigious universities in Italy. The position is open immediately with primary location in Padova, a nice small university town near Venice. Ideally, the starting date is between February-June 2023. Dear Comp-Neuro colleagues, The OLS-7 program run by Open Life Science is open for applications. Open Life Science is a non-profit organisation, registered in UK and providing structured global training, consulting and mentoring and community of practice. *Purpose*: Training for early stage researchers and young leaders interested in furthering their Open Science skills. Not limited to Life science and science. OKINAWA/OIST COMPUTATIONAL NEUROSCIENCE COURSE 2023 Methods, Neurons, Networks and Behaviors June 19 to July 6, 2023 Okinawa Institute of Science and Technology Graduate University, Japan https://groups.oist.jp/ocnc <https://groups.oist.jp/ocnc> The aim of the Okinawa/OIST Computational Neuroscience Course is to provide opportunities for young researchers with theoretical backgrounds to learn the latest advances in neuroscience, and for those with experimental backgrounds to have hands-on experience in computational modeling. We invite graduate students and postgraduate researchers to participate in the course, held from June 19th through July 6th, 2023 at an oceanfront seminar house of the Okinawa Institute of Science and Technology Graduate University. Applicants will receive confirmation of acceptance end of March. Like in preceding years, the 18th OCNC will be a comprehensive three-week course covering single neurons, networks, and behaviors with ample time for student projects. The first week will focus exclusively on methods with hands-on tutorials during the afternoons, while the second and third weeks will have lectures by international and local experts. The course has a strong hands-on component based on student proposed modeling or data analysis projects, which are further refined with the help of a dedicated tutor. Applicants are required to propose their project at the time of application. There is no tuition fee. The sponsor will provide lodging and meals during the course and may provide partial travel support. We hope that this course will be a good opportunity for theoretical and experimental neuroscientists to meet each other and to explore the attractive nature and culture of Okinawa, the southernmost island prefecture of Japan. Dear comp-neuro subscriber, I am glad to announce that the comp-neuro mailing list has moved to a new home. This was necessary because the previous set-up became increasingly hard to maintain since I left the University of Antwerp. As a consequence it became difficult for aspirant members to subscribe and mails were sometimes delayed. The mailing list has now moved to a cloud based home and runs a more recent version of the software. I expect this will provide a stable solution with a better service. Appropriately, it is now managed by the Organization for Computational Neurosciences. Please encourage your colleagues, collaborators, students, etc who are not member yet to subscribe to comp-neuro, now that the website works again.
