Two calls for community review: 1. Digital SWC Reconstructions Describing Neuron Morphology (SWC) 2. SPARC Data Structure Feedback from the community is an important part of our review process; it helps us ensure that the standard has community support and is useful and practical to the community. By commenting, you contribute to improving the standard for current and future users! 1. Digital SWC Reconstructions Describing Neuron Morphology (SWC) SWC files (file extension of .swc) are text-based (ASCII text) files that describe three-dimensional neuronal or glial morphology. These digital reconstructions represent morphology as a vectorized tree structure, made of a series of connected nodes. An SWC file contains a series of text-based rows where each neuron node is described by a single row of only seven space-separated values. The format is simple and intuitive; a parser of or writer to the format could be implemented by anyone with knowledge of any programming language. With an open archive and freely available structure editor, the SWC system facilitates community-wide pooling of data for building biophysically realistic neuronal models and studying the morphological variation between neurons, contributing to a greater neuroscientific cooperation and openness. SPARC Data Structure Financially backed by the NIH Common Fund, SPARC is a large-scale project which aims to deepen our knowledge of nerve-organ interactions. With an initial focus on bioelectronic medicine, the SPARC consortium created the SPARC data structure (SDS), a file and metadata organizational scheme inspired by the Brain Imaging Data Structure (BIDS). This data structure has proven capable of handling complex datasets from multiple and heterogeneous species, measurement techniques, and spatial scales. One of the primary purposes of SDS is to increase the integrity of scientific research by promoting FAIR and open science practices, particularly by facilitating the generation of well-annotated, organized, standardized, and shared biomedical datasets. In OST HMDs the direct view of the world is mostly preserved and there is no perspective conversion in viewpoint and field of view, as with video see-through (VST) systems. This aspect confers a clear advantage over VST solutions, particularly when used to interact with close objects. Although there have been significant improvements to performance and comfort of OST HMDs, limitations associated with human perception still remain to be addressed. In order to provide the user with a realistic, natural and comfortable visual experience, a thorough and accurate knowledge of eye characteristics and HMD geometry must be assumed. These quantities are usually calibrated on a per-device and per-user basis, or modeled from scientific literature. A deviation of the actual values from the expected ones can result in incorrect camera placement, spatial distortions and non-uniformities, thus triggering discomfort in VR/AR. The goal of this research project is to develop methods and techniques to assess and mitigate discomfort and perceptual inconsistencies between real and augmented visual content in OST HMDs. A joint experimental and modeling approach will be followed in order to: 1. investigate methods to evaluate different sources of discomfort/mismatch; 2. develop subjective and objective methods to quantify the originated discomfort; 3. investigate strategies to mitigate the sources of discomfort/mismatch in AR/VR devices. *Requirements:* Applicants are expected to: 1) have a keen interest in Vision Science and in Augmented Reality, 2) have good programming skills in at least one language (Matlab, C/C++, Python, C#), 3) work well in group problem solving situations, 4) have intermediate communication skills (oral and written) in English or better. A post-doctoral position is open in computational neurosciences at the Neurobiology of Executive Function lab at the Stem Brain Research Institute in Lyon (https://www.sbri.fr/).The research project aims to understand the neural mechanisms of learning during decision making. The project includes the development of a biophysical model of neuronal networks and neural mass models [1] for decision making and adaptive behaviour. The model will be developed in synergy with data analyses of monkeys electrophysiology data during task performances [2]. Dear colleagues, We seek outstanding applicants who are interested in developing theoretical models to investigate fundamental questions in Computational and Theoretical Neuroscience. The selected candidates will be working on questions addressing how brain computations emerge from the dynamics of the underlying neural circuits and how the neural code is shaped by computational needs and biological constraints of the brain. To tackle these questions, we employ a multidisciplinary approach that combines state-of-the-art modeling techniques and theoretical frameworks, which include but are not limited to data-driven circuit models, biologically realistic deep learning models, abstract neural network models, machine learning methods, and analysis of the neural code. Our research team, the Theoretical and Computational Neuroscience Laboratory, is on the main UCLA campus and enjoys close collaborations with the world-class neuroscience community there. PhD position (deadline June 19th): Learning and Control with Spiking Neural Networks at the Donders Centre for Cognition

Are you interested in how our brain is able to so precisely control the body, and adapt to new situations? Would you like to dive deep into current theories for how this works, and develop new ones? Are you either highly interested in modelling the brain, and/or in applying the resulting theories to practical problems? Then this is a PhD position you should apply for. To successfully control the body our brain needs to generate stable states (i.e. keep a hand somewhere), but also full dynamic behaviours (i.e. a full arm swing). The brain does this highly efficiently through networks of spiking neurons - the efficiency and success of which is yet to be reproduced in AI. Crucially, neural activity during dynamic tasks is often observed to lie on lower-dimensional manifolds. Why this is useful, and how networks generate and adapt such activity manifolds, is the subject of many theoretical models but still very much an open question. In this NWO-funded 4-year PhD project, using tools from both AI and neuroscience, you will develop neural networks which produce such low-dimensional manifolds and then use these to learn efficient and effective control. This project is expected to yield more capable AI systems and further our understanding of brain computations. Dependent on your background and interests, the project can either go deep into applying the resulting models to AI control problems, or reproduce and predict neuroscience experiments. You will be supervised by Dr. Sander Keemink and Prof. Marcel van Gerven, and advised by Dr. Nasir Ahmad. The project is hosted at the AI department of the Donders institute, where there are additional opportunities to collaborate with experts in neuroscience, robotics, AI, and other related disciplines. The goal of DeepCoMechTome is to develop simulation-based machine learning tools that will make it possible to build neural network models that are both biologically realistic and computationally powerful. PhD position - Model-predictive control of brain plasticity for optimal non-invasive brain stimulation

About the Project Neuroplasticity is the mechanism that underpins the brain’s ability to learn or recover from traumatic events, but also its deterioration underlies several Neurodegenerative diseases and mental illnesses. It is an umbrella term that encompasses multiple processes occurring at different spatial and temporal scales (1, 2). The most commonly discussed type of plasticity is long-term potentiation (LTP) which is defined as an increase in efficacy between synapses of two neurons. Experiments designed to measure LTP are often done in cell slices or cultures using patch-clamp techniques. However, we often want to promote (and measure) plasticity in humans in-vivo but it is not clear how changes in synaptic efficacy manifest in macroscopic non-invasive imaging measurements such as magnetic resonance imaging (MRI), magnetic resonance spectroscopy (MRS), or electroencephalography (EEG) that are available for use in humans. This project aims to link our detailed cellular-level knowledge of plasticity processes with systems-level observations in humans and is focused on answering the following 2 questions: 1. How can we modulate plasticity non-invasively in the brain? 2. How can we measure plasticity in vivo? To answer these questions you will combine mathematical/computational modelling of biophysically realistic large-scale neural networks that exhibit plasticity with cutting-edge neuroimaging techniques to test the model predictions. The model will be adapted so that its output can be compared to the three major imaging techniques described above and you will determine how changes in connectivity between and within brain regions in the model predict changes in our imaging metrics. There will be a particular focus on developing an EEG marker of plasticity as this currently does not exist. Finally, you will test the model predictions in an imaging study combining brain stimulation, EEG, MRI and MRS in a proof-of-concept experiment in humans. This will provide us with a deeper understanding of how to modulate and measure plasticity that can be deployed in the future for medical applications of brain stimulation such as in Parkinson’s disease, depression and pain control. Postdoctoral position in Human Visual Psychophysics with fMRI/MRI, (m/f/d) (TVöD-Bund E13, 100%) The Department of Sensory and Sensorimotor Systems (PI Prof. Li Zhaoping) at the Max Planck Institute for Biological Cybernetics and at the University of Tübingen is currently looking for highly skilled and motivated individuals to work on projects aimed towards understanding visual attentional and perceptual processes using fMRI/MRI. The projects can involve, for example, visual search tasks, stereo vision tasks, visual illusions, and will be discussed during the application process. fMRI/MRI technology can be used in combination with other methods such as eye tracking, TMS and/or EEG methodologies, and other related methods as necessary. The postdoc will be working closely with the principal investigator and other members of Zhaoping's team when needed. Responsibilities: * Conduct and participate in research projects such as lab and equipment set up, data collection, data analysis, writing reports and papers, and presenting at scientific conferences. * Participate in routine laboratory operations, such as planning and preparations for experiments, lab maintenance and lab procedures. * Coordinate with the PI and other team members for strategies and project planning. * Coordinate with the PI and other team members for project planning, and in supervision of student projects or teaching assistance for university courses in our field. Enrolments for the Modeller's Workshop are now open Master the art of programming differential equations in Matlab with the Brain Dynamics Toolbox. This online course is for researchers, students and instructors who wish to use the toolbox to build their own dynamical models. Every step of the process is demonstrated in a short video lecture with a practical focus on programming techniques. The ICM is in the heart of Paris, France, part of the Pitié-Salpétrière Hospital, and has a vibrant, multidisciplinary, and internationally recognized neuroscience community. The Project: Our research mainly focuses on the cellular physiology of various elements of cortical microcircuits, the properties and plasticity of their synaptic connections and their contribution to the generation of various cognition-relevant network activities . Through our collaborators, we also study cortical circuit deficits in several animal model of brain disease. The lab uses a combination of single and multiple-cell electrophysiology, 2-photon imaging and electrophysiology in vivo, pharmacology, anatomy, immunocytochemistry, optical manipulations of specific neuron types and computational approaches (through established collaborations). In particular, s/he will study the properties and plasticity of synapses connecting a rich diversity of prefrontal cortical neuron subtypes. This project is funded by an ERA-Net NEURON international consortium and is focused on the rich diversity of GABAergic interneurons and how they affect the functional states of prefrontal cortical networks in healthy and diseased states.
