Postdoctoral and PhD positions in systems neuroscience, DeAngelis Lab, University of Rochester, in collaboration with Moreno-Bote and Drugowitsch Labs. A postdoctoral position and a graduate student assistantship in Systems Neuroscience are available at the University of Rochester, in the laboratory of Dr. Greg DeAngelis. The positions are part of a recently funded NIH project on the neural mechanisms of visually-guided navigation in virtual reality. The project is a collaboration with the laboratories of Dr. Ruben Moreno-Bote (UPF, Barcelona) and Dr. Jan Drugowitsch (Harvard Medical School, Boston). A 1-month visit to Barcelona every year is expected to foster the collaborative aspects of the project. The project involves psychophysics and large-scale electrophysiology in non-human primates, combined with computational approaches. The goal is to elucidate neural mechanisms for the visual-motor control of steering. Successful candidates will join a highly dynamic and collaborative group at the Center for Visual Science (https://www.cvs.rochester.edu) with strong theoretical/computational collaborations with the laboratories of Moreno-Bote and Drugowitsch, and expected extended visits to their labs. Our group at Ulster University are looking for a computational neuroscience PhD student for a project on “Discovering the rules of neural learning by computer simulations of brain biophysics and deep neural networks.” You will use multiscale computer simulations of electro-chemical signalling in neurons, synapses, and astrocytes to understand how the physical arrangement of different cell types affects brain learning. You can then use more abstract deep neural network models to study the circuit functions of these mechanisms for learning and memory. We seek candidates with demonstrated ability and creativity who study one or more of the following areas: Foundations of intelligence, including mathematical and computational models of intelligence, cognitive theories of intelligence, computational neurobiology, and the neurobiological basis of intelligence. The Computational Neurophysics lab at the University of Bremen headed by Dr. Udo Ernst offers - under the condition of job release - at the earliest possible date a position until 30.09.2024: *Research Assistant in Computational Neuroscience (f/m/d)* German federal pay scale E13 TV-L (65 %) for the research project *I-See2 - Improving Intracortical Visual Prostheses Using Complex Coding and Spontaneous Activation States* The lives of many individuals are strongly impaired by missing the sense of vision. One putative option to help them are cortical prostheses. Such devices record images from our environment, encode this information into the 'language' of the brain, and stimulate neuron populations in the visual system for creating a corresponding percept. I-See2 (www.isee.uni-bremen.de) investigates new principles for building cortical prostheses in an international group with researchers from Canada, Switzerland and Germany. Your position will be at the heart of the project in Bremen, where computational methods are developed and data from our partner labs comes together. Important: Interested mentors need to contact us on gsoc(a)incf.org as early as possible with a declaration of interest and a short summary of the intended project. The deadline for expressions of interest is January 10. Full project descriptions need to be submitted by January 17. We are calling for open source software development project ideas with some sort of neuro connection - fixes or extensions to big/broadly applicable or small/niche tools used by neuroscience researchers, efforts and initiatives in the broad field of computational neuroscience. If your project supports or implements INCF endorsed standards or best practices <https://www.incf.org/resources/sbps>, we especially encourage you to apply. NB: There have been some changes to the program in recent years. These are the conditions for the 2023 program: - Flexibility in project lengths: a project can run for a duration of 10-22 weeks. The standard length is 12 weeks, but projects can be planned for a longer duration at the start, and they can be extended (by the org admin) on request during the program. - Choice of project time commitment: a project can be one of two sizes, either large (350 h) or medium (175 h). Google will want to us to apply with a good mix of large and medium project sizes. A postdoc and a PhD position are available at the University of Sussex between my own group and the group of Prof. Anil K Seth (Department of Informatics and Centre for Consciousness Science) on the EU-funded project entitled “A metapredictive model of synthetic awareness for enabling tool invention”. The project is a ground-breaking international and multidisciplinary project that aims at developing a novel computational model of cognition based on the predictive processing of metacognition and validating its utility in real robots in the context of conditional sequential tasks, operationalised by tool use, as well as by the novel challenge of tool creation. This will suit those interested in predictive processing and generally work at the intersection of cognitive science and ML. In particular, the project will investigate how efficient learning during critical or sensitive periods early in life may be modelled. It will combine the theory of criticality in statistical physics with developmental cognitive neuroscience to offer a new model of perceptual attunement to the native language during the first year of life. The ideal candidate will have a quantitative background (e.g. PhD in mathematics, physics, computer science) along with (preferable but not mandatory) experience in applying this background to neuroscience. 4-year postdoc in “Insect-Inspired depth perception” at Edinburgh

A postdoctoral research associate position is available to undertake computational and physical modelling studies to translate insect visual depth perception to robot systems, under the direction of Professor Barbara Webb, in the School of Informatics at the University of Edinburgh. The project will focus on newly discovered forms of retinal and receptor motion in the insect compound eye that could enable near-field high-resolution stereo vision. The key outcome would be the design of a compact, low power visual sensor, and associated processing algorithms, which is particularly suited to distinguish the 3D shape of small nearby objects. The work will be carried out in close collaboration with neurobiologists at the University of Sheffield. The position is available for 48 months starting in February 2023, and has a salary range of £35,333 - £42,155 per annum. Candidates are expected to have a PhD in a relevant area and a strong background in computational modelling, ideally of neural circuits for perception, with a track record of good journal publications. The candidate is also expected to have good system engineering skills, including experience in design, construction and testing of hardware systems. Together, we are running a three-year clinical trial involving patients with epilepsy who received a minimally invasive EEG device beneath the scalp for the chronic recording (months) of brain signals during wake and sleep. To help with the analysis of massive amounts of EEG data, we are looking to hire a passionate postdoc with desire to build forecasting algorithms aiming at estimating the risk of seizures 24 hours in advance. *Start of project early 2023 **(Quarter 1)*, at the University of Bern. The position is part of the ERC Synergy Salamandra project that started in September 2021, together with Prof. Andras Simon (KI Sweden) and Prof. Dimitri Ryczko (U. Sherbrooke, Canada). The positions are funded by a grant from the Swiss National Science Foundation which is entitled “Why Spikes?”. This project aims at answering an almost 100 year old question in Neuroscience: “What are spikes good for?”. Indeed, since the discovery of action potentials by Lord Adrian in 1926, it has remained largely unknown what the benefits of spiking neurons are, when compared to analog neurons. Traditionally, it has been argued that spikes are good for long-distance communication or for temporally precise computation. However, there is no systematic study that quantitatively compares the communication as well as the computational benefits of spiking neuron w.r.t analog neurons. The aim of the project is to systematically quantify the benefits of spiking at various levels. The PhD students and post-doc will be supervised by Prof. Jean-Pascal Pfister (Theoretical Neuroscience Group, Department of Physiology, University of Bern). The PhD candidates (resp. post-doc candidate) should hold a Master (resp. PhD) degree in Physics, Mathematics, Computer Science, Computational Neuroscience, Neuroscience or a related field. She/he should have keen interests in developing theories that can be tested experimentally. Preference will be given to candidates with strong mathematical and programming skills. We are looking for a postdoctoral researcher to work on the Vidi project 'Top-down neuromodulation and bottom-up network computation, a computational study' and *study the effects of neuromodulators in balanced networks*. You will use cellular and behavioural data on the effects of dopamine, acetylcholine and serotonin in mouse barrel cortex gathered by our department over the past five years, to bridge the gap between single cell, network and behavioural effects. You will use the balanced network framework to study network activity under neuromodulation. In order to do this, you will develop a balanced network description of the barrel cortex, with realistic barrel cortex properties (see https://doi.org/10.1007/s12021-022-09576-5) Next, you will incorporate the cellular effects of dopamine, acetylcholine and serotonin that we have measured over the previous years (see https://doi.org/10.1093/gigascience/giy147 and https://doi.org/10.1101/2022.01.12.476007) into the network, and investigate their effects on overall network activity and behaviour. More particularly, through simulations and analytical derivations, you will research the effects of neuromodulators on the stability of the balanced state, synchrony, regularity and chaos. These advances, however, are often not available to researchers interested in simulating spiking neural networks, but lacking the technical knowledge to write the necessary low-level code. Writing low-level code is not necessary when using the popular Brian simulator, which provides a framework to generate efficient CPU code from high-level model definitions in Python. Here, we present Brian2CUDA, an open-source software that extends the Brian simulator with a GPU backend. Our implementation generates efficient code for the numerical integration of neuronal states and for the propagation of synaptic events on GPUs, making use of their massively parallel arithmetic capabilities. We benchmark the performance improvements of our software for several model types and find that it can accelerate simulations by up to three orders of magnitude compared to Brian’s CPU backend. Currently, Brian2CUDA is the only package that supports Brian’s full feature set on GPUs, including arbitrary neuron and synapse models, plasticity rules, and heterogeneous delays. When comparing its performance with Brian2GeNN, another GPU-based backend for the Brian simulator with fewer features, we find that Brian2CUDA gives comparable speedups, while being typically slower for small and faster for large networks. By combining the flexibility of the Brian simulator with the simulation speed of GPUs, Brian2CUDA enables researchers to efficiently simulate spiking neural networks with minimal effort and thereby makes the advancements of GPU computing available to a larger audience of neuroscientists. About the Project This scholarship will support the PhD candidate to carry out frontier research in Developmental Neurorobotics, a combination of Neuromorphic Computing and Cognitive Developmental Robotics. The PhD candidate will work with the Professor Alessandro Di Nuovo and his team, who have been awarded funding by the EPSRC for his research in the field. We are looking for an outstanding student to work with the team of a new EPSRC project. The research will pioneer the new developmental neuromorphic paradigm, which will be a synergic combination that will go beyond the limitations of the individual paradigms: neuromorphic computing will provide efficient brain-like resources able to process a more accurate representation of the real world, meanwhile developmental robotics will deliver the missing learning mechanisms for complex applications of neuromorphic spiking neural networks. The short-term objective is to demonstrate feasibility and lay the foundation of a biologically plausible framework to simulate the human-like learning process of numerical and abstract cognition, a fundamental characteristic of human intelligence. The team long-term goal is to create an artificial mind for robots that 'grows up' like a child's brain. This will be underpinned by neuromorphic computing which emulates the deep-lying architecture of the brain and will allow it to interpret and adapt to situations. As well as enabling the creation of robots with a human-like ability to reason, behave and interact the creation of an artificial mind will boost research in life sciences disciplines such as neuroscience by allowing researchers to run biologically realistic simulations to test theories. Computational Neuroscience and Computational Neurology

Computational Neuroscience has shown a tremendous development in the last decades, and we think it is ripe to contribute substantially to computational neurology. In selected cases, large-scale and multi-scale models encompassing sensory receptors, neurons, muscles, bones, joints and other structures can be modeled to represent different degrees of dysfunction of a specific subsystem associated with a given neurological pathology. The model simulations can shed light to early signs of the disease (earlier detection than with current diagnosis techniques) and provide estimates of the progression of disease as a function of different treatment courses. We show in a recent paper published in the Journal of Neural Engineering [ https://iopscience.iop.org/article/10.1088/1741-2552/ac91f8/pdf] how neuropathies associated with Guillain-Barré Syndrome can affect functional aspects of the control of foot movement in a controlled setting, which is suitable for clinical evaluation. Muscle electrical activity also was shown to be a useful quantifier of the demyelination process. The multi-scale model encompasses neuronal ionic channels of spinal cord neurons up to a model of the foot and its muscles acting around the ankle joint when controlling force and foot position in a controlled lab experiment. The extension of such an approach to other peripheral nervous disorders or to spinal cord related pathologies (e.g., motoneuron diseases) seems quite feasible, provided that parameter data from patients are available to realize a biologically compatible model. It is an umbrella term that encompasses multiple processes occurring at different spatial and temporal scales (1, 2). The most commonly discussed type of plasticity is long-term potentiation (LTP) which is defined as an increase in efficacy between synapses of two neurons. Experiments designed to measure LTP are often done in cell slices or cultures using patch-clamp techniques. However, we often want to promote (and measure) plasticity in humans but its not clear how changes in synaptic efficacy manifest in macroscopic imaging measurements such as magnetic resonance imaging (MRI), magnetic resonance spectroscopy (MRS), or electroencephalography (EEG) that are available for use in humans. This project aims to link our detailed cellular-level knowledge of plasticity processes with systems-level observations in humans and is focussed on answering the following 2 questions: 1. How can we modulate plasticity non-invasively in the brain? 2. How can we measure plasticity in vivo? To answer these questions you will combine computational modelling of biophysically realistic large-scale neural networks that exhibit plasticity with cutting edge neuroimaging techniques to test the model predictions. The model will be adapted so that its output can be compared to the three major imaging techniques described above and you will determine how changes in connectivity between and within regions in the model predict changes in our imaging metrics. There will be a particular focus on developing an EEG marker of plasticity as this currently does not exist. Finally, you will test the model predictions in an imaging study combining stimulation, EEG, MRI and MRS in a proof-of-concept experiment in humans. This will provide us with a deeper understanding of how to modulate and measure plasticity that can be deployed in the future for medical applications of brain stimulation such as in Parkinson’s disease, depression and pain control. We are announcing an open search for our new members of the inaugural *Institute of Neuroscience Fellows Program*, co-sponsored by the University of Oregon and the Knight Campus for Accelerating Scientific Impact. This program is aimed at recruiting *exceptional postdoctoral scholars whose interests lie at the interface between Systems and Computational Neuroscience*. The ION Fellow will have intellectual freedom to develop their *independent research* on the neural mechanisms of brain function across the entire range from experiments to theory, leveraging resources and mentorship from multiple labs participating in the Program. Research funds to support the independent project will be available to the Scholar to spend at their discretion. ION Fellows will play a central role in our intellectual community and will be encouraged to pursue collaborative projects that span the interests of multiple labs and faculty mentors. Our Institute has a strong culture of theory/experiment collaboration, which has been powered by the interdisciplinary approach of our trainees. The faculty will provide extensive training in both scientific aspects and career development with the goal of charting a successful path to independence for the ION Fellow. Our newly established NeuroAI Center combines data science and computational approaches for modeling large neural and behavioral datasets and developing the new generation of brain-inspired Artificial Intelligence. We are seeking up to two postdoctoral fellows to join an ongoing, collaborative project on adaptive decision-making jointly directed by Joshua Gold and Long Ding at the University of Pennsylvania, Krešimir Josić at the University of Houston, and Zachary Kilpatrick at the University of Colorado at Boulder. The positions are fully funded for 2–3 years each by our joint Collaborative Research in Computational Neuroscience (CRCNS) grant, “Adaptive Decision Rules in Dynamic Environments”. Both positions will be fully integrated into our cross-disciplinary team, which involves bi-weekly virtual meetings, annual in-person meetings, and other collaborative opportunities to ensure close, bi-directional interactions between theory/modeling and experiments. One position will be housed at the University of Pennsylvania and will focus on experimental approaches, including psychophysics and pupillometry in humans; psychophysics, pupillometry, and neurophysiology in non-human primates; and theory-driven, quantitative data analyses. The other position will be housed at the University of Houston and will focus on theoretical and modeling approaches, including stochastic and probabilistic models and their circuit-level implementations, assessed and updated via our experimental data using statistical model identification and comparison. The Bazhenov Lab at the University of California, San Diego (https://www.bazhlab.ucsd.edu) is seeking to fill a postdoctoral position to study role of sleep in memory and learning. The ultimate goals of the work are to understand how sleep contributes to continual learning, generalization and transfer of knowledge and how sensory or electrical stimulation affect sleep dynamics and memory consolidation in human and animal brain (see, e.g., 10.7554/eLife.51005; 10.1093/cercor/bhaa228; 10.1523/JNEUROSCI.1427-19.2019; doi.org/10.1523/JNEUROSCI.2044-21.2022 ). To address these questions, we develop and apply large-scale models of the brain dynamics in sleep and wakefulness, based on animal and human data, in close collaboration with experimental laboratories. Our lab other research directions include topics in neuroscience (olfaction, epilepsy, TBI) and neuroscience inspired artificial intelligence (lifelong learning, generalization, adversarial robustness); lab members are encouraged to participate in multiple projects. Dear Colleagues, We are pleased to announce the release of CARLsim 6: An Open Source Library for Large-Scale, Biologically Detailed Spiking Neural Network Simulation. Abstract. The CARLsim SNN platform is one of the first Open Source simulation systems that utilized CUDA GPUs to address the tremendous parallel processing demands of natural brains. It has evolved over almost a decade in numerous scientific research projects requiring efficient biologically plausible modeling at scale. With its sixth major release, CARLsim 6 respects this legacy by supporting the latest versions of operating systems, development tool chains, multi-core computers, and of course GPUs. It runs on a range of platforms; from Notebooks up to the NVIDIA DGX-A100 supercomputer, and is used in biologically plausible simulations of the hippocampus and neocortex. The latest version has added flexibility for incorporating long-term and short-term synaptic plasticity. Neuromodulation is an important property of neurobiology that can lead to rapid few shot learning, network rewiring, and neural activity modulation. Because of this, CARLsim 6 now supports four multiple neuromodulators for simulating neural excitability and synaptic plasticity. We study (un)supervised and reinforcement learning in brains and machines; inference, coding and neural dynamics; Bayesian and kernel methods, and deep learning; with applications to the analysis of perceptual processing and cognition, neural data, signal and image processing, machine vision, network data and nonparametric hypothesis testing. For more information, please see below or visit the workshop website <https://indico.flatironinstitute.org/event/3293/>. 2023 CCN Workshop on Calcium & Imaging Voltage Analysis <https://indico.flatironinstitute.org/event/3293/> Workshop Description New imaging modalities - including endoscopic and multiphoton calcium imaging, and single and multiphoton voltage imaging, among others - have granted unprecedented access to the activity of large neuronal populations with high temporal resolution. As such, those methods have been instrumental in obtaining new neurobiological insights inaccessible to other recording modalities. However, the barrier to establishing reproducible and efficient computational pipelines for imaging datasets, along with the difficulty of integrating this technology into real-time experiments, have substantially slowed progress in neuroscience and represent a significant opportunity cost for many laboratories. CaImAn is an open-source software platform that provides optimized and scalable routines to process imaging data with the goal of extracting the activity of each neuron. CaImAn handles multiple imaging modalities (voltage, calcium, endoscopic, multiphoton, volumetric) and analysis settings (batch/offline vs online/real-time). Mesmerize is a new organizational and visualization framework that allows for efficient and streamlined analysis using CaImAn algorithms, and enables users with minimal programming experience to use CaImAn effectively. CaImAn is very popular among neuroscientists world-wide, but its widespread dissemination, the efficient use of its routines, and the opportunities provided by Mesmerize, require access to training opportunities. We will address this challenge by establishing a workshop at the Flatiron Institute, Simons Foundation. The free workshop will be of interest to imaging researchers at many levels of experience. It will provide a unique opportunity to directly learn from lead developers of both CaImAn and Mesmerize for analysis of calcium and voltage data. Attendees will receive: - Tutorials on cutting edge calcium and voltage imaging analysis tools. - Hands-on training with real data sets and practical code examples that they will be able to use with their own data. - Receive training on the new Mesmerize framework for batch analysis and data organization enabling streamlined use of CaImAn algorithms. - Training on the mesmerize-viz and fastplotlib libraries for very fast visualization or large-scale datasets in Jupyter notebooks. - More experienced users and developers will have the opportunity to participate in a hackathon, make contributions to the core packages, and become active contributors to these tools moving forward. - Training in DataJoint: data organization and infrastructure with the help of a database server. Application Deadlines Workshop attendance will be capped at 30 attendees. In the event that there are over 30 applications, participation will be restricted to one applicant per lab. A computational neuroscience postdoc position is available at the Nathan Kline Institute for Psychiatric Research (https://www.nki.rfmh.org) to work on recently awarded grants from NIH (MPI: Schroeder, Bickel, Neymotin) and ARO (PI: Neymotin). The NIH project aims to investigate the brain's dynamic circuit motifs underlying internal vs. external-oriented processes in the auditory system, using a combination of electrophysiology and biophysical circuit modeling of the thalamocortical system. The ARO project involves developing circuit models of the hippocampus interfaced with virtual agents, and training the agents/models to perform spatial navigation tasks using biologically-inspired learning rules. Applicants should have a strong background in: multiscale modeling using NEURON/NetPyNE, Python software development, neural data analysis, machine learning, and writing/presenting research. Dear All, the Daun lab at the University of Cologne / the Research Center Juelich in Germany is seeking a Postdoc to join a project on the computational modeling of the neural processes underlying motor control: Your Job: In comparison to sensory, cognitive, or affective-emotional systems, the motor system’s output is directly quantifiable and comparable across species. When studying the neural mechanisms underlying motor control, behavioral readouts across species offer the potential to overcome one grand challenge in neuroscience: bridging the gap between molecular, cellular, and systems levels. Importantly, the motor system is affected in many, if not all, neurological and psychiatric disorders. Hence, a more comprehensive understanding of the motor system will further our understanding of the neural mechanisms underlying neurological and psychiatric disorders. Likewise, neuropsychiatric diseases allow novel insights into the motor system’s (dys-)function and testing models of motor control. The successful candidate will be part of a collaborative research center (CRC1451; https://www.crc1451.uni-koeln.de)<https://www.crc1451.uni-koeln.de),/> located at the University of Cologne that brings together neuroscientists investigating neural processes underlying motor control on these different levels in animals and humans, in both health and neuropsychiatric diseases. This includes: * Being part of the Project INF of the CRC1451: Data Management for Computational Modeling (https://www.crc1451.uni-koeln.de/index.php/inf/) Within this project they will be responsible for the development of data-driven, cross-species computational models of motor control which shall be based on the data collected in the individual and central projects of the CRC1451. The rich data collection contains behavioral and kinematic data of humans and mice (locomotion); fMRI, EEG and TMS data from healthy subjects and patients (with stroke, Alzheimers’ or Parkinsons’ disease as well as tic disorders) as well as electrophysiological recordings from mice. * Presentation and publication of the results * Interaction with team members and collaborators from Psychology, Medicine, Biology and Computational Neuroscience * Participation in the CRC1451 events Your Profile: * Completed study (Master) in Computer Science, Computational Neuroscience, Physics, Mathematics, Biomedical Engineering * Outstanding doctoral degree in one of the above disciplines * Significant programming skills (preferably in Matlab or Python) * Strong, long-standing experience in data-driven computational modeling * Keen interest in understanding the motor system * Proven scientific achievements as evidenced by publications in international, peer-reviewed journals * Interest in combining basic research and translational research on patients * Good command of English * High social competence and organizational talent * High motivation Our Offer: We work on the very latest issues that impact our society and are offering you the chance to actively help in shaping the change!
