CIBB 2015 — CALL FOR PAPERS – Special Session on Large-Scale and HPC data analysis in bioinformatics: intelligent methods for computational, systems and synthetic biology. CIBB 2015 12th International Meeting on Computational Intelligence Methods for Bioinformatics and Biostatistics CNR Research Area, Naples, Italy 10-12 September 2015 http://bioinfo.na.iac.cnr.it/cibb2015/ cibb2015(a)gmail.com Aims and scope Biomedical research is currently facing the Big Data wave created by the huge amount of experiments performed every day in omics sciences. This new situation demands appropriate IT-infrastructures and scalable software to analyse data within an acceptable timespan. Massive parallel clusters, distributed technologies, on-Chip solutions such as GPGPU and Xeon Phi must be exploited with adequate algorithmic solutions to reach their full potential. The aim of this special session is to bring together researchers interested in cutting-edge methods to address the challenges posed by the huge amount of data produced in omics sciences and in application to systems and synthetic biology. The track aims to present latest advancements concerning High Performance Computing solutions required to treat multi-omics Bid Data and to support the various Large-Scale challenges of current computational biology. Relevant topics within this context include all the field of Next-Generation Sequencing data analysis and interpretation, Genomics patterns identification and mining, Transcriptomics and Proteomics data integration, Systems Biology models simulation and optimization, Structural Biology and Molecular Dynamics, Synthetic Biology circuits design and simulation. References (no more than 10) These papers should be submitted in PDF format on the Easy Chair conference system (it is necessary to select this special session in the submission system). A second submission after the conference, in an extended version, is required to be considered for publication in the Springer’s Lecture Notes in Bioinformatics (LNBI) series (http://www.springer.com/computer/lncs?SGWID=0-164-6-73658-0) Moreover, as it has been the case in previous CIBB conferences, we are planning to publish the best papers of CIBB 2015 in an extended form in a special issue of an international scientific journal, including special session papers. About the organisers Dr. Andrea Bracciali is currently a SICSA lecturer at the Department of Computing Science and Mathematics of the University of Stirling (from August 2010). Before that, he worked as a postdoctoral researcher at CNR, Italy (2009-2010) in the Applied Formal Methods group, and at the Computer Science Department of the University of Pisa (2003-2008), where he received his Ph.D. (2003) in Computer Science. His main research interests are centred in the formal description of interaction in computing with application for Systems Biology and Crowd Dynamics. His main research interests regard the formal description of interaction in computational systems and theories and tools for reasoning about such descriptions. This stream of research spawns form Theoretical Computer Science, Concurrency Theory and, more recently, Systems Biology. He received his Master of Science in Biomedical Engineering from the Politecnico di Milano, with a thesis about molecular surface modelling and analysis. In February 2009 he received a PhD in Computer Science from the university of Milano - Bicocca with a research project about surface matching for macromolecular docking and functional annotation. His research activities concern the development of software for sequence based genomics and for structural proteomics research, with particular interest in protein-protein interactions. He works actively on the implementation of high performance bioinformatics software using cluster infrastructures and grid distributed platforms. He has been involved in the development of databases and computational solutions for projects of Integrative System Biology, gene expression analyses and drug discovery. He received a PhD in Mathematics defending a thesis on projection techniques for parallel sparse linear algebra and an Ms in Applied Mathematics. His postdoctoral training from National Research Council focused on low cost high performance architectures for scientific computing. He has been collaborating with Center for Applied Optimization at University of Florida since 2005. He has taught various undergraduate courses in both computer science and mathematics. His research interests include machine learning methods for computational biology and planning and development of high performance computational components for parallel and distributed problem solving environments. Network Plasticity as Bayesian Inference

We would like to announce our new paper on stable network function through stochastic plasticity. Summary: Networks of neurons in the brain are exposed to a multitude of internal and external changes and perturbations, to which they have to respond quickly in order to maintain stable functionality. In addition, experimental data suggest that these networks are simultaneously able to maintain structural constraints such as the empirically found connection probability between specific types of neurons, and heavy-tailed distributions of synaptic weights. Other experimental data point to surprising ongoing fluctuations in dendritic spines and spine volumes, to some extent even in the adult brain and in the absence of synaptic activity. In our paper "Network Plasticity as Bayesian Inference" we have shown that stochasticity of synaptic connection may support stable network function. It enables networks to sample parameters from some low-dimensional manifold in a high-dimensional parameter space that represents attractive combinations of structural constraints and a good fit to empirical evidence (e.g., sensory inputs). The resulting new theory of network plasticity explains from a functional perspective the experimentally observed ongoing fluctuations and structural priors that previously appeared to be quite puzzling, and provides a viable alternative to existing models that propose convergence of parameters to point estimates of their optimal values, e.g. to maximum likelihood values. The 7th International Workshop on Seizure Prediction (IWSP7: Epilepsy Mechanisms, Models, Prediction & Control) will bring together world leading epileptologists, engineers, physicists, mathematicians, neurosurgeons and neuroscientists to focus on epilepsy research in Melbourne Australia from 3-6 August 2015. Abstract submission deadline: 16th April 2015. Notification of acceptance: 31st May 2015. Early bird registration: full: AU$465; Student/Early Career Researcher: AU$165. Early bird registration deadline: 30th June 2015. Standard registration: full: AU$565; Student/Early Career Researcher: AU$265. Over 30 generous travel stipends will be awarded to participants submitting the best abstracts as determined by the IWSP7 Scientific Advisory Board. A research assistant position is available in the Computational Cognitive Neuroscience Laboratory in the Department of Psychology at Florida International University. Research in the lab focuses on understanding the interplay between learning and visual processes in object categorization, using a combination of behavioral, computational and brain imaging techniques. Responsibilities will include programming and conducting behavioral and fMRI experiments, scheduling and screening human volunteers for participation in experiments, analyzing behavioral and neuroimaging data, working with computational models of vision and learning, and performing lab management tasks. A bachelor’s (or higher) degree in neuroscience, psychology, statistics, computer science, engineering, mathematics, physics, or other related field is required. Strong quantitative skills, computer programming skills (especially python; experience with R and/or C++ is a plus), and organizational skills are required. The preferred start date is September 1st, 2015. The position requires a commitment of two years. The summer school is part of a series of events organized by the European coordination action Convergent Science Network of Biomimetics and Neurotechnology (http://csnetwork.eu/) BCBT is positioned at the interface between biology and future and emerging technologies with an emphasis on the principles underlying brains and their translation to avant-garde technologies. BCBT promotes a shared systems-level understanding of the functional architecture of the brain and its possible emulation in artificial systems. This is the 8th year of BCBT, which ran with great success in previous years thanks to an excellent line-up of outstanding speakers (see bcbt.upf.edu for previous editions of the school). BCBT lectures are available online (see http://csnetwork.eu/) as well as the CSN *Podcast interviews *with many of the BCBT speakers. BCBT caters to the students and researchers involved in projects that are in the ambit of “Bio-ict convergence”, "Brain Inspired ICT", “Cognitive systems-robotics”. BCBT will offer up to 30 student slots for the practical workshops while as many researchers can register to attend the presentations and discussion sessions as are interested. For the lectures the limit will be placed at 60-70 given the capacity of the available lecture theatre. The atmosphere of the BCBT summer school is informal with the goal to stimulate in-depth discussion. There are presentations in the morning, usually 2, with the afternoons reserved for tutorials and projects for student participants and road-mapping workshops or further discussion for senior scientists. This project aims to use data analytics, computational modelling, and cloud/high-performance computing to integrate and analyze available but heterogeneous data to extract patterns and predict Alzheimer's disease. This timely, exciting and high-impact project is available in the University of Ulster' Computer Science Research Institute (in collaboration with Asystec Ltd) and is tenable in the Faculty of Computing and Engineering at the Magee Campus. The successful applicant will utilize knowledge in data analytics, cloud/high-performance computing, mathematical/statistical modelling, and brain sciences in the research. The postholder will join an externally funded multidisciplinary research team, and will benefit from the expertise of Ulster's computational neuroscience and intelligence, and Asystec's big data management and analytics. The postholder will also have the opportunity to interact with other biomedical and translational/clinical researchers in the team, and learn about advanced software development, knowledge transfer and entrepreneurship with Asystec. A PhD studentship in Computational Neuroscience for 3 years is available in the group of Prof Thomas Nowotny from September 2015. The studentship forms part of a new research project on olfactory sensing financed by the Human Frontiers Science Program. The work in the project is designed to investigate how animals can use fine temporal information in odour stimuli to recognise “odour objects”, i.e. meaningful combinations of chemicals that indicate the presence of a behaviourally relevant odour. The project involves research groups from Germany, Japan, the USA, and the UK, working in areas ranging from electrophysiology to computational modelling and robotics. The studentship in Sussex will be focused on data analysis and computational modelling of brain networks. We are looking for a talented student with an interest in computational work. Applicants from all disciplines are welcome but essential skills are the ability to program, mathematical skills, e.g. to be able to learn dynamical systems analysis, and creative scientific thinking. The bulk of the work will be carried out on the beautiful Falmer campus of the University of Sussex at the outskirts of the lively South Coast town of Brighton. A full-time postdoctoral position is available in the Computational and Theoretical Neural Information Processing Lab <http://catniplab.github.io/> at Stony Brook University. We design statistical models and machine learning methods specialized for neural data. We aim to understand how information and computations are represented and implemented in the brain, both at a single-neuron and systems level. We collaborate with experimental labs on important problems in neuroscience, such as sensory coding and perceptual decision-making. Current projects include inferring the latent dynamics of a neural population in awake behaving monkeys using recorded spikes and local field potential, and building scalable statistical models for high-dimensional neural observations. Our lab provides a friendly and highly collaborative environment. Requirements: Candidate must have a PhD or equivalent in neuroscience, statistics, engineering, mathematics or a related field. Ideal candidate would be familiar with machine learning and/or neural modeling. EvAAL-ETRI on-site and off-site Indoor Localization Competition <http://evaal.aaloa.org/> In conjunction with IPIN 2015 Banff, Alberta, Canada 13-16 October 2015 ================================================================ We are pleased to announce the EvAAL Indoor Localization Competition, which is to be held during the IPIN 2015 Conference. The competition aims at bringing together academic and industrial research communities to work together on challenging open problems in indoor localization based on mobile devices and sensors, with the purpose of evaluating different approaches and envisioning new research opportunities. Recent years have witnessed increasing interest in location-based services and applications. In most cases, however, location information is limited by the accessibility to Global Navigation Satellite Systems (GNSS), which is largely unavailable in indoor environments. While the first commercial indoor positioning systems are starting to emerge, no standards exist yet and the field is quickly evolving. The competition will consist of two on-site and one off-site tracks, results will be presented during a dedicated session during the IPIN conference. Prizes will be awarded to the winners. Data collected from competitors' systems during the on-site tracks at the conference location will be published for the purpose of research and comparison. Track 1: Smartphone based positioning Track 2: Foot-mounted pedestrian dead reckoning positioning Track 3: Wi-Fi fingerprinting in large environments (off-site) For Track 1 "Smartphone based positioning", the competitors can use any sensor available on the smartphones used. For Track 2 "Foot-mounted positioning", the candidates can use MEMS sensors (inertial, compass and pressure sensors); electronic devices such as tablet, notebook, etc. can be used for control and monitoring. For Track 3 "Wi-Fi fingerprinting", the competitors will have access to a large Wi-Fi fingerprint database, to which they will apply their algorithms offline. The competition will take place during the IPIN conference and the on-ste tracks will be sponsored by ETRI, the Electronics and Telecommunications Research Institute based in Korea. For the on-site tracks, competitors will be given the time to pre-test and setup their solutions prior to the test day, during which the systems will be measured in real-time. For the off-site track, the ground truth will be disclosed during the conference. Evaluation criteria for the competition, restrictions on the accepted technologies, technical rules to follow and a description of the benchmarks are detailed in the technical annex of this call (to be provided by mid-March). Possible refinements of the annex, also based on participating competitors' comments, will be timely distributed to all participants. The annex will include information such as the site map, the distribution of wireless communication devices and more. A "competitor" can be any individual or group of individuals working as a single team, associated to a single or a number of organizations. Competitors apply for admission to the competition by providing a short (2 to 4 pages) technical description of their system, including details on algorithms and protocols. The Program Committee will accept or refuse the application in a short time, based on technical feasibility and logistic constraints. In case of acceptance, competitors are invited to submit a paper to the conference. The paper will be subjected to peer review: accepted papers will be published in the proceedings of IPIN 2015. Competitors may choose to not submit a paper, but in any case they are required to make an oral presentation of their system during a dedicated session at the IPIN conference. Results from the competition and the raw data from the competitors' systems will be published after the competition. Application by guests, who will have the opportunity to test their systems in the same way as competitors, but whose results will not be disclosed, will be granted on an individual base. One full registration to the conference is required from each competitor or guest system; registration covers the presentation of a paper describing the system. The winners of the competition will be announced during the conference. ETRI will award a 2000$ prize to the best placed teams of tracks 1 and 2, together with a paid invitation to hold a talk at ETRI (KR). The winner of track 3 will receive a prize worth 500$. We encourage submissions from both academia and industry (there are no restrictions on the composition of competing teams) with the aim of seeking innovative solutions based on mobile devices and sensors for indoor applications. CALL FOR CONTRIBUTIONS- Workshop: Embodied sensorimotor interaction: from locomotion to collective behavior at SWARM2015 ------------------------------------------------------------------------------------------------------------ Wednesday, October 28 (full-day), Kyoto University, Japan Deadline for poster abstract submission: June 30, 2015 Notification of acceptance: July 31, 2015 Workshop Overview ------------------ Animals show fascinating adaptive and versatile abilities. For example, they can move around and at the same time avoid obstacles in order to successfully navigate through their complex cluttered environment for finding their food source. While moving, they can also adapt their locomotion to deal with unknown situations. Furthermore, they can interact with each other to form collective behavior for anti-predator, enhanced foraging, and even increased locomotion efficiency. These complex achievements emerge from tightly as well as loosely coupled interactions between many ingredients including biomechanics (i.e., morphology, muscles, and materials), sensory feedback, centralized/decentralized mechanisms, and communication. Developing these key ingredients and implementing them in artificial systems to approach the level of performance of living creatures remains a grand challenge. To address these issues, our workshop at SWARM 2015 (http://www.ohk.hiroshima-u.ac.jp/SWARM2015/) "Embodied sensorimotor interaction: from locomotion to collective behavior" will bring together leading experts, working in the domains of bio-inspired robotics, swarm robotics, modular robotics, embodied AI, evolutionary robotics, and computational neuroscience, to present their recent developments on robot locomotion and collective behavior and discuss future directions to overcome this challenge. (http://jmlr.csail.mit.edu/proceedings) [SCOPE] Probabilistic graphical models are important tools in machine learning and artificial intelligence for reasoning with uncertainty. They provide means to represent large multivariate domains compactly and to perform sophisticated learning and reasoning efficiently. Examples of probabilistic graphical models are Bayesian networks, Markov Random fields, chain and factor graphs, Gaussian graphical models, to name but a few. The quantification of these models usually requires sharp (i.e., precise) assessments of the model local potentials and might be subject to robustness issues. For instance, perturbations of some parameter values may lead to different decisions from those which would be achieved by the unperturbed model, suggesting that decisions are not reliable. Reliability might also be in question because of missing data and assumptions behind the process. The workshop invites submissions of papers on all aspects of sensitivity analysis and robustness in probabilistic graphical models. Contributions may have a theoretical focus and/or an applied focus. A non-exhaustive list of topics follows. - Local and/or global sensitivity analysis. - Parameter-based and/or decision-based sensitivity analysis. - Design of robust learning, inference and/or decision making approaches. - Robust analysis and design of robustness measurements. - Extensions of probabilistic graphical models. - Reliable qualitative learning and reasoning. - Robust treatment of missing data. - Imprecise probability and other theories related to sensitivity analysis. - Computational complexity, exact and approximate algorithms. Papers about more general robust multivariate models based on independence or othr structural judgements are also welcome. We are searching for a PhD candidate from the EU (due to grant restrictions) with a master degree in physics/engineering, computer sciences or neuroscience and an interest in human/brain machine interfaces. The subject of the thesis is linked to the difficulties for human operator to control/monitor highly automated system. This performance problem remains difficult to characterize. In this project, analyzing brain activity in supervisory task, we aim to identify the neuro-functional correlates of this performance problem. The goal is to better understand how human operators interact highly automated system and make recommendation for the design of highly automated system or imagine brain computer interface to help the interaction between humans and machines. This project will be co-directed by two researchers in interdisciplinary fields, Bruno Berberian who is expert in human control of highly automated systems and Arnaud Delorme who is expert in mind wandering and EEG signal processing. The location of the PhD will be Salon de Provence in the south of France primarily and secondarily in Toulouse in the south east of France. This workshop aims to explore how these recurrent phenomena emerge as the result of concerted interactions among their constituent elements (e.g. species, or genes), using a combination of approaches inspired by statistical mechanics, network analysis and the theory of complex systems. The aim of the workshop is to introduce students and young researchers with strong background in quantitative sciences to methods and ideas used to describe such complex systems. The range of topics covered at the workshop is very broad, ranging from genomics to ecology, with the ultimate goal of identifying similarities and differences of complex biological systems operating at different scales. The position, starting Nov 1st 2015, is on one of the following research projects: 1/ Representing peripersonal space through sensorimotor likelihoods. The activity will focus on the design of theoretical models by converting computational approaches from engineering into cortical-like models of implicit representations of the peripersonal space. 2/ Integration of motion-in-depth multi-sensory information flows in the peripersonal space. The goal of the project is to investigate how different cross-modal information can enable arm and hand-related actions in the peripersonal space. Specifically, the focus will be on the development of a neuromorphic cognitive system for detecting/encoding motion-in-depth multimodal information flows relative to body parts. The aim of the project is to investigate the neural bases of auditory discrimination in awake behaving ferrets by combining computational modeling, data-analysis and experimental recordings.
