While conventional MRI sequences provide limited contrast to distinguish between tumor types or between nerve and tumor tissue, diffusion MRI techniques offer the potential for improved pre-surgical assessment. This project is focused on the application of state-of-the-art processing pipelines for diffusion MRI and tractography to provide additional means for neurosurgeons to assess nerve-tumor relationships prior to surgery. In particular, this includes the implementation of diffusion MRI tractography methods tailored to peripheral nerves, high-quality 3D visualizations for presentation and documentation purposes, as well as the implementation of new customized algorithms to cover new analysis objectives. Key responsibilities: - Keeping track of diffusion MRI-based imaging sessions related to peripheral nerve sheath tumors including timely download, image processing, and presentation of results - Selection of appropriate diffusion MRI sequence parameters - Implementation and application of state-of-the-art diffusion MRI and tractography processing pipelines adopted for peripheral nerves - Collaboration with neurosurgeons to define timelines, to identify and understand analysis objectives, and to discuss analysis results interactively - Lead efforts to define, execute and publish research projects in the context of this project This position will allow you to: - Work in a world-class clinical research environment - Present findings at national/international conferences - Publish in excellent journals - Actively engage and network with the large Toronto neuroscience community with one of the highest densities of neuroscientists in North America Job requirements: This position requires the following skills: - A Ph.D. in neuroimaging in neuroscience, psychology, medical physics, or related fields. - Prior experience in any of the following areas: Diffusion MRI processing, diffusion MRI tractography, interest in peripheral nerve imaging - Good knowledge of scripting languages in a Linux-based environment, in particular Bash and Python - Good knowledge of diffusion MRI and tractography processing frameworks, in particular MRtrix3 and FSL - Ability to work independently and deliver on schedule. - Excellent interpersonal and communication skills. - Committed to continuous learning and improvement. In BILAI, major Austrian players in Artificial Intelligence (AI) are teaming up to work towards Broad AI. PhD Programme in Theoretical Neuroscience and Machine Learning Deadline: 11 November 2024 The Gatsby Computational Neuroscience Unit is a leading research centre focused on theoretical neuroscience and machine learning. We study (un)supervised and reinforcement learning in brains and machines; inference, coding and neural dynamics; Bayesian and kernel methods, and deep learning; with applications to the analysis of perceptual processing and cognition, neural data, signal and image processing, machine vision, network data and nonparametric hypothesis testing. The Unit provides a unique opportunity for a critical mass of theoreticians to interact closely with one another and with researchers at the Sainsbury Wellcome Centre for Neural Circuits and Behaviour (SWC), the Centre for Computational Statistics and Machine Learning (CSML) and related UCL departments such as Computer Science; Statistical Science; Artificial Intelligence; the ELLIS Unit at UCL; Neuroscience; and the nearby Alan Turing and Francis Crick Institutes. Our PhD programme provides a rigorous preparation for a research career. Students complete a 4-year PhD in either machine learning or theoretical/computational neuroscience, with minor emphasis in the complementary field. The technical approaches will include mouse behavioral training and behavior analysis, optogenetics, Neuropixels recording, and voltage imaging. A specific objective is to compare normal and Parkinsonian cortical function. The successful candidates will have prior expertise in rodent neurophysiology and a strong background in data analysis. AGENDA (October 5th, 2024, University of Chicago) 8:30 AM - 8:45 AM Welcome 8:45 AM - 9:15 AM Title: Human Neocortical Neurosolver: A Software Tool for Cell and Circuit Level Interpretation of MEG/EEG signals Authors: Nicholas Tolley, Stephanie Jones Affiliation: Brown University Abstract: MEG/EEG signals are correlated with nearly all healthy and pathological brain functions. However, it is still extremely difficult to infer the underlying cellular and circuit level origins. This limits the translation of MEG/EEG signals into novel principles of information processing, or into new treatment modalities for pathologies. To address this limitation, we built the Human Neocortical Neurosolver (HNN): an open-source software tool to help researchers and clinicians without formal computational modeling or coding experience interpret the neural origin of their human MEG/EEG data. The foundation of HNN is a biophysically-detailed neocortical model, representing a patch of neocortex receiving thalamic and corticocortical drive. The HNN model can be accessed through a user-friendly interactive graphical user interface (GUI) or through a Python scripting interface. Tutorials are provided to teach users how to begin to study the cell and circuit level origin of sensory event related potentials (ERPs) and low frequency rhythms. The package is available to install with a single command on PyPI (pip install hnn_core), is unit tested and extensively documented. HNN is additionally accessible through computing resources offered by the Neuroscience Gateway (NSG) enabling large simulation workloads. For human functional neuroimaging, the OpenNeuro.org archive was funded to collect and publicly share data of all types. Its creator, Russ Poldrack, is an fMRI expert. For other imaging modalities, NIMH funded projects to curate data contributed to OpenNeuro. Our NEMAR.org serves that purpose for 'neuroelectromagnetic' data (EEG, MEG, iEEG). Beyond simple data curation, publication of data quality measures and data visualization, NEMAR exemplifies what I believe should become the basic unit of open science, what I call the 'integrated data, tools, and compute resource' (datcor). By teaming with the Neuroscience Gateway team, NEMAR now supports users worldwide in identifying and performing sophisticated computations on increasing amounts of publicly available data - without need for at-best balky data downloads. 9:45 AM - 10:15AM Title: DANDI: Building a collaborative ecosystem for neuroscientific data Authors: Satrajit Ghosh Affiliation: McGovern Institute, MIT Abstract: The DANDI Archive is a community-oriented platform designed to support the sharing, analysis, and re-use of neurophysiology and microscopy data, using the BRAIN Initiative supported standards for data sharing. By providing an open, FAIR-compliant (Findable, Accessible, Interoperable, Reusable) ecosystem, DANDI facilitates collaborative research in neuroscience. It integrates diverse data types, from electrophysiology to imaging, ensuring that researchers can contribute, discover, access, visualize, and compute on standardized datasets seamlessly. Author: Elba Serrano Affiliation: New Mexico State University Abstract: Diversity in collaboration is expected to yield more inclusive and representative research outcomes and potentially address more varied needs within a field. By pooling knowledge and resources from different disciplines, institutions, and investigators, researchers can approach problems in neuroscience from multiple angles, leading to more comprehensive and innovative solutions. The nation's 700+ federally designated minority serving institutions (MSIs) comprise about 15% of all degree-granting institutions and educate over 5 million students. This presentation will introduce attendees to the rich constellation of MSIs with a spotlight on Hispanic serving institutions (HSIs), where 65% of the nation's Latino students seek degrees. We have developed an enhanced, biologically realistic model of the mouse primary visual cortex (V1), building on the framework established by Billeh et al. (Neuron, 2020). This updated model integrates new synaptic physiology data from Campagnola, Seeman et al. (Science, 2022; portal.brain-map.org/connectivity/synaptic-physiology) and detailed connectomics from the IARPA MICrONS dataset (www.microns-explorer.org) refining its connectivity and synaptic dynamics. The resulting model exhibits stable activity patterns before optimization. Moreover, we utilized TensorFlow-based optimization techniques to align model parameters with physiological data, including Neuropixels recordings, achieving key empirical targets such as firing rates and orientation selectivity. Postdoctoral position for the development of large-scale electrophysiological data management infrastructure 2-year position: $62,500/year plus benefits (~ total $75,000/year) This salary is guaranteed by a partnership between the Department of Neurosciences (https://neurosciences.umontreal.ca<https://neurosciences.umontreal.ca/>), the Faculty of Medicine of the Université de Montréal (https://medecine.umontreal.ca<https://medecine.umontreal.ca/>) and IVADO (https://ivado.ca<https://ivado.ca/>), an interdisciplinary, cross-sectoral research, training and knowledge mobilization consortium whose mission is to develop and promote a robust, reasoning and responsible AI. Requirements: The applicant should hold a PhD (e.g. electrical or biomedical engineering, neurosciences, or complementary field) and have research expertise in system neuroscience, programming, and data processing and analyses. Major advances in electrophysiological recording technologies have led to an explosion in the size of datasets, as well as new challenges in processing and managing them. In particular, the advent of wireless large-scale neurophysiology and deep-learning-based pose estimation enables us to study new scientific questions on complex, unconstrained behaviors. As the pace at which we acquire data has accelerated exponentially in recent years, there is an urgent need for efficient automated pipelines to process raw data from labs into analysis-ready datasets. To address these challenges, several research groups at the department of neuroscience (P. Cisek, N. Dancause, B. Ebitz, A. Green, M. Perich) aim to develop and deploy automated approaches to process signals recorded in our labs into analysis-ready datasets; 2) create a unified data storage and management framework to facilitate data sharing and collaborative, neuro-AI, analyses. These goals are closely aligned with those of the Union Neuroscience et Intelligence artificielle Quebec (UNIQUE; https://www.unique.quebec<https://www.unique.quebec/>) center, the strategic research cluster of the Fonds de Recherche du Quebec - Nature et Technologie (FRQ-NT), IVADO and the Quebec Artificial Intelligence Institute (Mila; https://mila.quebec<https://mila.quebec/>). The main objective of the present position is to develop and deploy automated approaches to process signals from the labs into analysis-ready datasets. The postdoctoral trainee will design and develop automated processing pipelines, from raw data collected in the labs to analysis-ready state, for each type of data collected. The pipeline must adapt and enhance our current tools implemented in Matlab, R or Python. This includes incorporating automated spike sorting tools such as MountainSort, KiloSort, and Full Binary Pursuit, handling local field potential signals with software like Chronux and FieldTrip, as well as creating user interfaces. The postdoctoral trainee will be responsible for creating Standard Operating Procedures and lead user training. This position is a great opportunity for a postdoctoral trainee seeking training at the intersection of academia and industry. PhD position available At the Institute of Advanced Simulation (IAS-6) at the Research Center Juelich a PhD position is available in the field of Computational Neuroscience to investigate cross-area interactions in the visuo-motor pathway of non-human primates during a visually guided motor task. The data are provided by our experimental partners at INT, CNRS, Marseille. Simultaneous electrophysiological recordings by multiple Utah electrode arrays implanted in V1, V2, V4, 7a, DP and M1 will be studied driven by predictions from theory and network modeling to gain a mechanistic understanding of cross-area interaction signatures. The project is embedded in the interdisciplinary work program of the IAS-6 (www.csn.fz-juelich.de <http://www.csn.fz-juelich.de/>) with experts from network modeling, analytical theory, data analytics, AI and neuromorphic computing. Open Ph.D Position in Computational Neuroscience: Neural Representation of Affective States

The Laboratory for Integrative Neuroscience Analyses (LINA), directed by Dr. Christian O’Reilly, is looking to fill an open Ph.D. position in Computational Neuroscience. This position will be fully funded for its first two years by a Graduate Research Assistantship (GRA) on an NSF project titled “Neural representation of affective states during narrative listening across the lifespan”. The extension of the funding will depend on grant renewal. The preferred starting date is on May 16th, 2025. The project: This project investigates the representations of affect (valence and arousal) across brain regions and frequencies from functional magnetic resonance imaging (fMRI) and electroencephalography (EEG) as a function of age and sex. This project aims to 1) map fMRI activations associated with affect during narrative listening; 2) take advantage of the high temporal resolution of EEG to refine our understanding of the spectral property of affect encoding; 3) develop a model of affect to uncover the mechanisms and causal relationships in the affective neural networks. The students selected for this position will concentrate mostly on the two last aims (EEG analyses and modeling of causal relationships) but will collaborate with the teams on every aspect of the project. As the capital of Oman, Muscat is Oman's largest city with a population of over four million people and numerous tourist attractions. ICICIP2025 aims to provide a high-level international forum for scientists, engineers, and educators to present the state of the art of research and applications in related fields. The conference will feature plenary speeches given by world-renowned scholars, regular sessions with broad coverage, special sessions focusing on popular topics, and post-conference workshops/tutorials in the region. Prospective authors are invited to contribute high-quality papers to ICICIP2025. In addition, proposals for special sessions within the technical scopes of the symposium are solicited. At this full-day in-person NeurIPS workshop, we will gather speakers from a wide diversity of scientific traditions, showcase on-going research via contributed talks and poster sessions, and provide networking opportunities for research and mentorship discussions (see website for detailed program). Submission Formats We welcome two categories of submissions: - 4-page submissions of technical contributions, benchmarks, negative results and opinion papers. - 1-page tiny papers (inspired by the ICLR tiny paper initiative <https://iclr.cc/Conferences/2023/CallForTinyPapers>) showcasing early research ideas to foster discussion and collaboration. We are looking for a postdoctoral researcher familiar with machine learning, ideally neural networks implemented with pytorch, to work on unsupervised transfer learning for biomedical time series. In our group, 'Biomedical Machine Learning' (BIML) at Department of Electrical and Computer Engineering, Aarhus University, we have recently begun developing a new method for unsupervised transfer learning, which we have been testing on wearable EEG data (we are closely connected with the Center for ear-EEG). The results are very promising, though there exist multiple challenges still before we have realized the method's full potential. We are now looking to fill a 1-year post doc position to continue this work. Work is on-going to secure additional funding for extending the position further. The primary requirement for the candidate is familiarity with deep learning (ideally the pytorch framework), though experience with transfer learning, or EEG data, or sleep monitoring, is a plus. The SAMP lab explores brain organization and experience-dependent plasticity by studying people born blind, deaf, or without hands, using behavioral, computational, and fMRI state-of-the-art analytical techniques. The successful applicant will work on the topic of motor plasticity in people born without hands. Specifically, the project will test how people born without hands engage the motor hierarchy to perform everyday actions with their feet. A large dataset has already been collected to address these questions, and additional data can be collected. Dear Computational Neuroscience Community, I would like to point you to a potentially useful Python Package that might be of interest for your research, especially in the realm dynamical models and spreading dynamics on networks. "ser": S(usceptible)E(xcited)R(efractory) model on graphs, a dynamical model of spreading excitations. Code Repository: https://github.com/fabridamicelli/ser As of today, a few people already trust it and the package registers >11K total downloads, ~500/month (pypi.org) and has been used already in a few research projects. A few interesting features: - It is light-weight and fast (`numba` accelerated), i.e. many experiments can be simply run on a laptop - Installation and getting started is easy: `pip install ser` - Example notebooks: https://github.com/fabridamicelli/ser/blob/main/examples The SER model is a classical cellular automaton model used to study all sorts of complex systems, ranging from forest fire dynamics to self-organized criticality in the brain. PhD position in Göttingen: Optogenetics in the Retina and Computational Neuroscience

A PhD position is available in the lab of Tim Gollisch at the University Medical Center Göttingen, Germany. The PhD project will investigate how optogenetics can be used for vision restoration therapy to treat blindness. The work will involve multielectrode arrays to record spiking activity from isolated retinas of mice that express light-sensitive ion channels in different cell types of the retina. Furthermore, computational tools will be used for model-driven data analysis and assessment of neural coding under optogenetic stimulation. Prior experience with electrophysiology or computational analyses/computer programming will be considered advantageous for the application. The project is part of the newly founded Else Kröner Fresenius Center for Optogenetic Therapies (https://ekfz.uni-goettingen.de/) and will contribute to bringing optogenetic vision restoration towards clinical trials and patient treatment. Overview The Cognitive Electrophysiology and Neurotechnology (CEN) group at IKND led by Dr. Davide Ciliberti (https://iknd.med.ovgu.de/AG+Dr_+Ciliberti.html) invites applications from highly motivated candidates to fill in a position for a PhD student salary. The successful candidate will have the opportunity to conduct multi-disciplinary research in human neuroscience and neurotechnology. In particular, the successful candidate will investigate the dynamics of formation of human memory using intracranial single-unit electrophysiological recordings, high resolution 7-Tesla imaging and invasive electrical brain stimulation in neurosurgical epilepsy patients. Project Description The aim of the main project is to characterize the behavioral and electrophysiological effects of deep-brain stimulation (DBS) in the human entorhinal cortex during the formation of spatial and non-spatial episodic memory. The research will involve: * designing cognitive tasks for investigating the neurophysiological dynamics of mnemonic discrimination; * recording local field potentials and single-unit activity from intracranial electrodes in neurosurgical epilepsy patients during the execution of cognitive tasks; * applying DBS to the entorhinal cortex during the execution of cognitive tasks; * applying existing analysis techniques and developing new ones for understanding how DBS alters mnemonic discrimination; * applying image segmentation techniques on 7-T MRI data to localize intracranial electrodes with high-resolution. Key Responsibilities * Interacting with patients and record intracranial electrophysiological data. * Conduct high-quality research in cognitive electrophysiology and neuroengineering, by validating or disproving current theories about human episodic memory formation and maintenance. * Collaborate with a multidisciplinary team of researchers, including PhD students, postdocs, medical technicians and doctors. * Present research findings at national and international meetings, and publish results in high-visibility scientific journals. Requirements * A Master degree in Cognitive Neuroscience, Physics, Cognitive Psychology, Biomedical Engineering, Computational Neuroscience or a closely related field. * Basic to intermediate knowledge of a programming languages (e.g. Python, Matlab, C/C++). * Expertise in at least two of the following areas (unless coming from a non-neuroscientific field): * brain stimulation, * human neuroanatomy and neuroimaging, * clinical neurophysiology, * analysis of single-unit activity, * analysis of local field potentials, * theories of episodic memory, * design of cognitive tasks for humans, * brain-computer interfaces. * Analytical, problem-solving, and communication skills. * Inquisitive mindset and critical thinking. * Ability to work independently and as part of a team. * Good command of written and spoken English. * Intermediate to advanced knowledge of German language is highly appreciated (but not required). As the capital of Oman, Muscat is Oman's largest city with a population of over four million people and numerous tourist attractions. ICICIP2025 aims to provide a high-level international forum for scientists, engineers, and educators to present the state of the art of research and applications in related fields. The conference will feature plenary speeches given by world-renowned scholars, regular sessions with broad coverage, special sessions focusing on popular topics, and post-conference workshops/tutorials in the region. Prospective authors are invited to contribute high-quality papers to ICICIP2025. In addition, proposals for special sessions within the technical scopes of the symposium are solicited. Special sessions, to be organized by internationally recognized experts, aim to bring together researchers in special focused topics. Papers submitted for special sessions are to be peer-reviewed with the same criteria used for the contributed papers. When conditions change, e.g., data distributions, locations, or platforms, retraining needs to occur from scratch. Recent advances towards lifelong learning and sharable models promise to create a new efficient AI landscape in which machine-learned knowledge can be built incrementally and worldwide with optimized energy use. This PhD project aims to advance the latest lifelong learning and sharable AI models to contribute to reduce the energy footprint of AI. These interdisciplinary projects will combine mathematical (e.g., dynamical systems, spectral theory), computational (e.g., data-informed simulations) approaches used in neuroscience and other complex systems fields to study how cellular heterogeneity contributes to the stability, coding capacity and resilience of neural circuits and overall brain function(s). The overall objective of the projects is to better understand the role played by heterogeneity in the genesis of critical events (e.g., seizures) and identify potential intervention strategies and/or therapeutic targets.
