PhD student position in Machine Learning: Theoretically motivated deep learning At the Division of Computational Science and Technology at KTH we are seeking a new PhD student in Machine Learning / Computer Vision to handle scale-dependent information in image data. In our research, we develop deep networks for processing image data that handle scaling transformations and other image transformations in a theoretically well-founded manner. Our research in this area comprises both theoretical modelling of the influence of image transformations on different architectures for deep networks as well as experimental evaluations of such networks on benchmark datasets to explore their properties. The work also comprises the creation of new benchmark datasets, to enable characterization of properties of deep networks that are not covered by existing datasets. The overall goal is to develop new architectures for deep networks that can generalise to scaling variations that are not spanned by the training data, and which can achieve higher robustness to variabilities in test data, as well as enable more efficient training with lower requirements concerning the amount of training data. We invite graduate students and postgraduate researchers to participate in the course, held from June 19th through July 6th, 2023 at an oceanfront seminar house of the Okinawa Institute of Science and Technology Graduate University. PhD on neural modelling of conscious perception

PhD position, University of Birmingham: Identifying the Role of Conscious Perception, a Neuroimaging and Computational Investigation Howard Bowman and Damian Cruse, School of Psychology, University of Birmingham are seeking applications for this PhD project, which is competition-funded under the Midlands Integrative Biosciences Training Partnership (supported by the UK Biotechnology and Biological Sciences Research Council). In fact, a substantial part of the scientific study of consciousness has focused on showing how sophisticated subconscious processing can be, seemingly leaving little room for a "special" purpose for conscious experience. We have recently presented evidence that the subconscious brain is limited in its capacity to represent episodic information (Avilés, Bowman & Wyble, 2020; Bowman & Avilés, In Press; Bowman et al, 2014). We now have extensive behavioural evidence for this hypothesis. We are thus at a perfect stage to 1) characterise the neural correlates (with fMRI, MEG or EEG) that support this formation of episodic memories, and 2) explain these findings with the Simultaneous Type/ Serial Token (STST) model (Bowman & Wyble, 2007), a neural network model of temporal attention. *INCF seeks community feedback on the 3D Microscopy Metadata Standard (3D-MMS)* Recent advances in fluorescence microscopy techniques and tissue clearing, labeling, and staining provide unprecedented opportunities to investigate brain structure and function, and to catalog brain cell types and define their location, morphology, and connectivity in a native context. It is essential to establish and adopt standards for annotating, reporting, and formatting imaging datasets so that other researchers can understand, reuse, and integrate microscopy data. The Essential Metadata for 3D BRAIN Microscopy metadata standards (3D-MMS) were built on existing efforts and developed with input from the brain microscopy community to promote adoption. The metadata standards include 91 fields organized into seven categories: Contributors, Funders, Publication, Instrument, Dataset, Specimen, and Image. Each metadata field is specified by a name, definition, a list of allowable values, whether it is required, and the number of times it can be repeated for a dataset. These metadata standards were developed by the BRAIN 3D Microscopy Working Group, and are being implemented within the Brain Image Library, the designated repository to accept and make microscopy data publicly available for investigators funded by the US BRAIN Initiative. Postdoc position (m/w/d): Brain network mechanisms underlying spatial cognition A postdoc position is available at the Department of Computational Neuroscience at the Max Planck Institute for Biological Cybernetics to work with Dr. Oxana Eschenko on brain network mechanisms underlying spatial cognition. This project is a follow up study (Yang; https://www.jneurosci.org/content/jneuro/39/3/434.full.pdf; Mei; http://learnmem.cshlp.org/content/25/3/129) aiming at understanding the role of two thalamic nuclei – the nucleus reuniens and mediodorsal nucleus - within a large-scale brain network underlying spatial cognition. The involvement of both thalamic nuclei in spatial cognition can be inferred from anatomical connectivity and neuropharmacology, while neurophysiological mechanisms of the spatial network dynamics remain poorly understood. We hypothesize that a functional coupling exists between the associative thalamic nuclei, the hippocampus, and the prefrontal cortex and that this coupling enables successful spatial navigation and retrieval of spatial memory. To test this hypothesis, we recorded multi-site neural activity while rats learned a complex maze task, and plan to relate model-agnostic and model-dependent behavioral variables reflecting learning and decision-making to aspects of the extracellular neural signals, including spectral decomposition, coherence, cross-frequency and phase-amplitude analysis. Candidates should have strong computational and data science skills and proven experience in the analysis of behavior and neural signals. Proficiency in English is essential. The position is available from March 1, 2023 and will be for one year in the first instance, subject to a probationary period. An extension may be possible depending on performance. Remuneration is based on qualifications and professional experience in accordance with the collective agreement for the public service (TVöD Bund) plus various social benefits and additional pension provision. Postdoc in computational neuroscience at NYU

Applications are invited for a postdoctoral scholar position in the Savin and Angelaki group in the Centre for Neural Science at NYU. The position is funded by a new NIH grant, and focuses on elucidating the mechanisms of spatial navigation using multi-area recordings in freely moving monkeys in the context of foraging tasks. Aspects of this problem include determining the mechanisms representing and updating beliefs about location of self and targets, through the lens of interaction between multiple cortical areas. A significant component of the work focuses on developing new statistical data analysis tools for understanding inter-area communication in the context of naturalistic behavior. This is a joint endeavor across the two lab, with weekly joint meetings and regular group interactions. More broadly, the postdoc will be part of a large and intellectually vibrant community of researchers from the Center for Neuroscience and the Centre for Data Science at NYU. The initial appointment is one year with the expectation of extension contingent on satisfactory progress. The successful applicant will have a degree in computational neuroscience or machine learning, excellent coding skills (python) and a track record of successful research. Prior experience in neural data analysis, probabilistic machine learning, or open software development are particularly appreciated. Prior experience in neuroscience is welcome, but not strictly required. Finally, since this is a highly interdisciplinary and collaborative project, good communication skills are important. I am seeking candidates for a fully funded postdoctoral position in computational neuroscience at the University Medical Center Hamburg-Eppendorf (UKE). The successful candidate will conduct research in my computational laboratory (Department of Excellence for Neural Information Processing) at UKE ( https://www.uke.de/english/departments-institutes/institutes/department-of-…) in collaboration with my lab’s experimental collaborators, including prominently Prof. Christopher Harvey at Harvard Medical School, Prof. Tommaso Fellin at IIT Italy, and Prof. Mriganka Sur at MIT. We will investigate, by developing and using advanced data analysis methods and biophysically plausible neural network models, how populations of neurons (and of glia) in the brain encode information and use it to produce appropriate behaviors. We are particularly interested in discovering how correlations between neurons shape the encoding and transmission of information across areas of the cerebral cortex, and in understanding the theoretical principles of how to combine measures and perturbations of neural activity to probe causally the contributions of interactions between neurons to brain function. Our laboratory offers a wide range of interdisciplinary expertise in computational neuroscience, including both advanced neural analysis techniques and neural network modeling. The laboratory also offers a thriving, ambitious and well-funded research environment (including receiving funding from the NIH Brain Initiative, Simons Foundation, the European Union). This gives successful candidates ample opportunities for advanced training and personal scientific growth. We seek candidates holding a PhD in a numerate or neuroscientific discipline, with a solid computational background and a keen interest in neuroscience. They must be highly motivated and creative individuals who want to work in a dynamic, multi-disciplinary research environment and be willing to interact with both experimental and theoretical neuroscientists. Postdoctoral and PhD positions in systems neuroscience, DeAngelis Lab, University of Rochester, in collaboration with Moreno-Bote and Drugowitsch Labs. A postdoctoral position and a graduate student assistantship in Systems Neuroscience are available at the University of Rochester, in the laboratory of Dr. Greg DeAngelis. The positions are part of a recently funded NIH project on the neural mechanisms of visually-guided navigation in virtual reality. The project is a collaboration with the laboratories of Dr. Ruben Moreno-Bote (UPF, Barcelona) and Dr. Jan Drugowitsch (Harvard Medical School, Boston). A 1-month visit to Barcelona every year is expected to foster the collaborative aspects of the project. The project involves psychophysics and large-scale electrophysiology in non-human primates, combined with computational approaches. The goal is to elucidate neural mechanisms for the visual-motor control of steering. Our group at Ulster University are looking for a computational neuroscience PhD student for a project on “Discovering the rules of neural learning by computer simulations of brain biophysics and deep neural networks.” You will use multiscale computer simulations of electro-chemical signalling in neurons, synapses, and astrocytes to understand how the physical arrangement of different cell types affects brain learning. You can then use more abstract deep neural network models to study the circuit functions of these mechanisms for learning and memory. We seek candidates with demonstrated ability and creativity who study one or more of the following areas: Foundations of intelligence, including mathematical and computational models of intelligence, cognitive theories of intelligence, computational neurobiology, and the neurobiological basis of intelligence. This textbook introduces approaches and design principles for developing intelligent autonomous systems grounded in biology and neuroscience. It is written for anyone interested in learning about this topic and can be used in cognitive robotics courses for students in psychology, cognitive science, and computer science. The Computational Neurophysics lab at the University of Bremen headed by Dr. Udo Ernst offers - under the condition of job release - at the earliest possible date a position until 30.09.2024: *Research Assistant in Computational Neuroscience (f/m/d)* German federal pay scale E13 TV-L (65 %) for the research project *I-See2 - Improving Intracortical Visual Prostheses Using Complex Coding and Spontaneous Activation States* The lives of many individuals are strongly impaired by missing the sense of vision. One putative option to help them are cortical prostheses. Such devices record images from our environment, encode this information into the 'language' of the brain, and stimulate neuron populations in the visual system for creating a corresponding percept. I-See2 (www.isee.uni-bremen.de) investigates new principles for building cortical prostheses in an international group with researchers from Canada, Switzerland and Germany. Your position will be at the heart of the project in Bremen, where computational methods are developed and data from our partner labs comes together. You will perform modelling of visual information processing, analysis of data from electrophysiological multielectrode recordings and optical voltage imaging, and be involved in model-driven visual stimulus generation for animal and human experiments. Important: Interested mentors need to contact us on gsoc(a)incf.org as early as possible with a declaration of interest and a short summary of the intended project. The deadline for expressions of interest is January 10. Full project descriptions need to be submitted by January 17. We are calling for open source software development project ideas with some sort of neuro connection - fixes or extensions to big/broadly applicable or small/niche tools used by neuroscience researchers, efforts and initiatives in the broad field of computational neuroscience. If your project supports or implements INCF endorsed standards or best practices <https://www.incf.org/resources/sbps>, we especially encourage you to apply. NB: There have been some changes to the program in recent years. These are the conditions for the 2023 program: - Flexibility in project lengths: a project can run for a duration of 10-22 weeks. The standard length is 12 weeks, but projects can be planned for a longer duration at the start, and they can be extended (by the org admin) on request during the program. - Choice of project time commitment: a project can be one of two sizes, either large (350 h) or medium (175 h). Google will want to us to apply with a good mix of large and medium project sizes. To give us a good chance of achieving a good mix, everyone submitting at least two project ideas will be asked to include both half-time and full-time projects (or at least one flexible project where the duration can be either large or medium, to be decided by mentor and contributor). - Contributions are *open to students* AND to *beginners in open source* software development. A postdoctoral research associate position is available to undertake computational and physical modelling studies to translate insect visual depth perception to robot systems, under the direction of Professor Barbara Webb, in the School of Informatics at the University of Edinburgh. The project will focus on newly discovered forms of retinal and receptor motion in the insect compound eye that could enable near-field high-resolution stereo vision. The key outcome would be the design of a compact, low power visual sensor, and associated processing algorithms, which is particularly suited to distinguish the 3D shape of small nearby objects. The work will be carried out in close collaboration with neurobiologists at the University of Sheffield. The position is available for 48 months starting in February 2023, and has a salary range of £35,333 - £42,155 per annum. The position is part of the ERC Synergy Salamandra project that started in September 2021, together with Prof. Andras Simon (KI Sweden) and Prof. Dimitri Ryczko (U. Sherbrooke, Canada). The positions are funded by a grant from the Swiss National Science Foundation which is entitled “Why Spikes?”. This project aims at answering an almost 100 year old question in Neuroscience: “What are spikes good for?”. Indeed, since the discovery of action potentials by Lord Adrian in 1926, it has remained largely unknown what the benefits of spiking neurons are, when compared to analog neurons. Traditionally, it has been argued that spikes are good for long-distance communication or for temporally precise computation. However, there is no systematic study that quantitatively compares the communication as well as the computational benefits of spiking neuron w.r.t analog neurons. The aim of the project is to systematically quantify the benefits of spiking at various levels. The PhD students and post-doc will be supervised by Prof. Jean-Pascal Pfister (Theoretical Neuroscience Group, Department of Physiology, University of Bern). The PhD candidates (resp. post-doc candidate) should hold a Master (resp. PhD) degree in Physics, Mathematics, Computer Science, Computational Neuroscience, Neuroscience or a related field. She/he should have keen interests in developing theories that can be tested experimentally. Preference will be given to candidates with strong mathematical and programming skills. We are looking for a postdoctoral researcher to work on the Vidi project 'Top-down neuromodulation and bottom-up network computation, a computational study' and *study the effects of neuromodulators in balanced networks*. You will use cellular and behavioural data on the effects of dopamine, acetylcholine and serotonin in mouse barrel cortex gathered by our department over the past five years, to bridge the gap between single cell, network and behavioural effects. You will use the balanced network framework to study network activity under neuromodulation. In order to do this, you will develop a balanced network description of the barrel cortex, with realistic barrel cortex properties (see https://doi.org/10.1007/s12021-022-09576-5) Next, you will incorporate the cellular effects of dopamine, acetylcholine and serotonin that we have measured over the previous years (see https://doi.org/10.1093/gigascience/giy147 and https://doi.org/10.1101/2022.01.12.476007) into the network, and investigate their effects on overall network activity and behaviour. More particularly, through simulations and analytical derivations, you will research the effects of neuromodulators on the stability of the balanced state, synchrony, regularity and chaos. The goal of INGP is to train students to think independently, creatively, and critically about problems in neuroscience. We aim to train students in a variety of skills that will prepare students for successful research, teaching, policy, or industry career. Students can enter INGP through the departments of biology, human physiology, psychology, mathematics, physics, computer and information science, and the Knight Campus, depending on their interests. The majority of our students enter through the department of biology, which allows students to complete three rotations during their first year, in order to help students identify a laboratory in which to do their dissertation research. Regardless of how students enter INGP, they are provided with a set of mentors at the peer and faculty levels. These advances, however, are often not available to researchers interested in simulating spiking neural networks, but lacking the technical knowledge to write the necessary low-level code. Writing low-level code is not necessary when using the popular Brian simulator, which provides a framework to generate efficient CPU code from high-level model definitions in Python. Here, we present Brian2CUDA, an open-source software that extends the Brian simulator with a GPU backend. Our implementation generates efficient code for the numerical integration of neuronal states and for the propagation of synaptic events on GPUs, making use of their massively parallel arithmetic capabilities. We benchmark the performance improvements of our software for several model types and find that it can accelerate simulations by up to three orders of magnitude compared to Brian’s CPU backend. Currently, Brian2CUDA is the only package that supports Brian’s full feature set on GPUs, including arbitrary neuron and synapse models, plasticity rules, and heterogeneous delays. When comparing its performance with Brian2GeNN, another GPU-based backend for the Brian simulator with fewer features, we find that Brian2CUDA gives comparable speedups, while being typically slower for small and faster for large networks. By combining the flexibility of the Brian simulator with the simulation speed of GPUs, Brian2CUDA enables researchers to efficiently simulate spiking neural networks with minimal effort and thereby makes the advancements of GPU computing available to a larger audience of neuroscientists. About the Project This scholarship will support the PhD candidate to carry out frontier research in Developmental Neurorobotics, a combination of Neuromorphic Computing and Cognitive Developmental Robotics. The PhD candidate will work with the Professor Alessandro Di Nuovo and his team, who have been awarded funding by the EPSRC for his research in the field. We are looking for an outstanding student to work with the team of a new EPSRC project. The research will pioneer the new developmental neuromorphic paradigm, which will be a synergic combination that will go beyond the limitations of the individual paradigms: neuromorphic computing will provide efficient brain-like resources able to process a more accurate representation of the real world, meanwhile developmental robotics will deliver the missing learning mechanisms for complex applications of neuromorphic spiking neural networks. The short-term objective is to demonstrate feasibility and lay the foundation of a biologically plausible framework to simulate the human-like learning process of numerical and abstract cognition, a fundamental characteristic of human intelligence. The team long-term goal is to create an artificial mind for robots that 'grows up' like a child's brain. This will be underpinned by neuromorphic computing which emulates the deep-lying architecture of the brain and will allow it to interpret and adapt to situations. As well as enabling the creation of robots with a human-like ability to reason, behave and interact the creation of an artificial mind will boost research in life sciences disciplines such as neuroscience by allowing researchers to run biologically realistic simulations to test theories. Computational Neuroscience and Computational Neurology

Computational Neuroscience has shown a tremendous development in the last decades, and we think it is ripe to contribute substantially to computational neurology. In selected cases, large-scale and multi-scale models encompassing sensory receptors, neurons, muscles, bones, joints and other structures can be modeled to represent different degrees of dysfunction of a specific subsystem associated with a given neurological pathology. The model simulations can shed light to early signs of the disease (earlier detection than with current diagnosis techniques) and provide estimates of the progression of disease as a function of different treatment courses. We show in a recent paper published in the Journal of Neural Engineering [ https://iopscience.iop.org/article/10.1088/1741-2552/ac91f8/pdf] how neuropathies associated with Guillain-Barré Syndrome can affect functional aspects of the control of foot movement in a controlled setting, which is suitable for clinical evaluation. Muscle electrical activity also was shown to be a useful quantifier of the demyelination process. The multi-scale model encompasses neuronal ionic channels of spinal cord neurons up to a model of the foot and its muscles acting around the ankle joint when controlling force and foot position in a controlled lab experiment. The extension of such an approach to other peripheral nervous disorders or to spinal cord related pathologies (e.g., motoneuron diseases) seems quite feasible, provided that parameter data from patients are available to realize a biologically compatible model. It is an umbrella term that encompasses multiple processes occurring at different spatial and temporal scales (1, 2). The most commonly discussed type of plasticity is long-term potentiation (LTP) which is defined as an increase in efficacy between synapses of two neurons. Experiments designed to measure LTP are often done in cell slices or cultures using patch-clamp techniques. However, we often want to promote (and measure) plasticity in humans but its not clear how changes in synaptic efficacy manifest in macroscopic imaging measurements such as magnetic resonance imaging (MRI), magnetic resonance spectroscopy (MRS), or electroencephalography (EEG) that are available for use in humans. This project aims to link our detailed cellular-level knowledge of plasticity processes with systems-level observations in humans and is focussed on answering the following 2 questions: 1. How can we modulate plasticity non-invasively in the brain? 2. How can we measure plasticity in vivo? To answer these questions you will combine computational modelling of biophysically realistic large-scale neural networks that exhibit plasticity with cutting edge neuroimaging techniques to test the model predictions. The model will be adapted so that its output can be compared to the three major imaging techniques described above and you will determine how changes in connectivity between and within regions in the model predict changes in our imaging metrics. There will be a particular focus on developing an EEG marker of plasticity as this currently does not exist. Finally, you will test the model predictions in an imaging study combining stimulation, EEG, MRI and MRS in a proof-of-concept experiment in humans. This will provide us with a deeper understanding of how to modulate and measure plasticity that can be deployed in the future for medical applications of brain stimulation such as in Parkinson’s disease, depression and pain control. We are announcing an open search for our new members of the inaugural *Institute of Neuroscience Fellows Program*, co-sponsored by the University of Oregon and the Knight Campus for Accelerating Scientific Impact. This program is aimed at recruiting *exceptional postdoctoral scholars whose interests lie at the interface between Systems and Computational Neuroscience*. The ION Fellow will have intellectual freedom to develop their *independent research* on the neural mechanisms of brain function across the entire range from experiments to theory, leveraging resources and mentorship from multiple labs participating in the Program. Research funds to support the independent project will be available to the Scholar to spend at their discretion. ION Fellows will play a central role in our intellectual community and will be encouraged to pursue collaborative projects that span the interests of multiple labs and faculty mentors. Our Institute has a strong culture of theory/experiment collaboration, which has been powered by the interdisciplinary approach of our trainees. The faculty will provide extensive training in both scientific aspects and career development with the goal of charting a successful path to independence for the ION Fellow. Our Institute features a wide range of expertise including sensory processing (visual, auditory and olfactory), motor control, naturalistic behavior, neuronal development, neural engineering, and brain-computer interfaces. Our newly established NeuroAI Center combines data science and computational approaches for modeling large neural and behavioral datasets and developing the new generation of brain-inspired Artificial Intelligence. The candidate will carry out high-density multi-areal electrophysiological recordings while animals are engaged in attention-demanding visual tasks. We are seeking up to two postdoctoral fellows to join an ongoing, collaborative project on adaptive decision-making jointly directed by Joshua Gold and Long Ding at the University of Pennsylvania, Krešimir Josić at the University of Houston, and Zachary Kilpatrick at the University of Colorado at Boulder. The positions are fully funded for 2–3 years each by our joint Collaborative Research in Computational Neuroscience (CRCNS) grant, “Adaptive Decision Rules in Dynamic Environments”. Both positions will be fully integrated into our cross-disciplinary team, which involves bi-weekly virtual meetings, annual in-person meetings, and other collaborative opportunities to ensure close, bi-directional interactions between theory/modeling and experiments. One position will be housed at the University of Pennsylvania and will focus on experimental approaches, including psychophysics and pupillometry in humans; psychophysics, pupillometry, and neurophysiology in non-human primates; and theory-driven, quantitative data analyses. The other position will be housed at the University of Houston and will focus on theoretical and modeling approaches, including stochastic and probabilistic models and their circuit-level implementations, assessed and updated via our experimental data using statistical model identification and comparison. A crucial unmet need in the management of Parkinson’s disease is how to reliably identify patients that would benefit from deep brain stimulation, the most effective treatment for Parkinson’s. The project team will create a machine-learning platform that synthesises wide-ranging personal and clinical data, combined with neural modelling, to predict the suitability of each Parkinson’s disease patient for deep brain stimulation.
