Python Package: SER model

Dear Computational Neuroscience Community, I would like to point you to a potentially useful Python Package that might be of interest for your research, especially in the realm dynamical models and spreading dynamics on networks. "ser": S(usceptible)E(xcited)R(efractory) model on graphs, a dynamical model of spreading excitations. Code Repository: https://github.com/fabridamicelli/ser As of today, a few people already trust it and the package registers >11K total downloads, ~500/month (pypi.org) and has been used already in a few research projects. A few interesting features: - It is light-weight and fast (`numba` accelerated), i.e. many experiments can be simply run on a laptop - Installation and getting started is easy: `pip install ser` - Example notebooks: https://github.com/fabridamicelli/ser/blob/main/examples The SER model is a classical cellular automaton model used to study all sorts of complex systems, ranging from forest fire dynamics to self-organized criticality in the brain. Despite of the simplicity of its setup, it is capable of generating complex emergent dynamics with absolutely non-trivial higher-order statistical properties. Description: We have an opening for a joint two-year postdoctoral position at the School of Computer Science at Carnegie Mellon University and the Social Science Research Institute, Duke Institute for Brain Sciences, and Kenan Institute for Ethics at Duke University (with the possibility of renewal for a third year). The postdoc can be employed through any of these departments in either University, depending on their preference. The candidate is expected to live in either Pittsburgh or Durham depending on their chosen home department, but will be asked to travel occasionally to the other location. NEURON, NetPyne, and TREES at OCNS 2023 in Leipzig

Join us at CNS 2023 in Leipzig on July 15th for the tutorial T01: Building mechanistic multiscale models with NEURON, NetPyNE, and TREES. NEURON is a simulator for neurons and networks of neurons with strong support for morphologically detailed models. TREES is a toolbox for working with morphologies, and NetPyNE is an abstraction layer on top of NEURON to facilitate the specification of large network models. We will talk about both basic and new features. This tutorial will be highly interactive, focusing on cloud-based examples for the NEURON and NetPyNE portions. Digital SWC Reconstructions Describing Neuron Morphology (SWC) SWC files (file extension of .swc) are text-based (ASCII text) files that describe three-dimensional neuronal or glial morphology. These digital reconstructions represent morphology as a vectorized tree structure, made of a series of connected nodes. An SWC file contains a series of text-based rows where each neuron node is described by a single row of only seven space-separated values. The format is simple and intuitive; a parser of or writer to the format could be implemented by anyone with knowledge of any programming language. With an open archive and freely available structure editor, the SWC system facilitates community-wide pooling of data for building biophysically realistic neuronal models and studying the morphological variation between neurons, contributing to a greater neuroscientific cooperation and openness. SPARC Data Structure Financially backed by the NIH Common Fund, SPARC is a large-scale project which aims to deepen our knowledge of nerve-organ interactions. This data structure has proven capable of handling complex datasets from multiple and heterogeneous species, measurement techniques, and spatial scales. One of the primary purposes of SDS is to increase the integrity of scientific research by promoting FAIR and open science practices, particularly by facilitating the generation of well-annotated, organized, standardized, and shared biomedical datasets. In OST HMDs the direct view of the world is mostly preserved and there is no perspective conversion in viewpoint and field of view, as with video see-through (VST) systems. This aspect confers a clear advantage over VST solutions, particularly when used to interact with close objects. Although there have been significant improvements to performance and comfort of OST HMDs, limitations associated with human perception still remain to be addressed. In order to provide the user with a realistic, natural and comfortable visual experience, a thorough and accurate knowledge of eye characteristics and HMD geometry must be assumed. These quantities are usually calibrated on a per-device and per-user basis, or modeled from scientific literature. A deviation of the actual values from the expected ones can result in incorrect camera placement, spatial distortions and non-uniformities, thus triggering discomfort in VR/AR. The goal of this research project is to develop methods and techniques to assess and mitigate discomfort and perceptual inconsistencies between real and augmented visual content in OST HMDs. A joint experimental and modeling approach will be followed in order to: 1. investigate methods to evaluate different sources of discomfort/mismatch; 2. develop subjective and objective methods to quantify the originated discomfort; 3. investigate strategies to mitigate the sources of discomfort/mismatch in AR/VR devices. *Requirements:* Applicants are expected to: 1) have a keen interest in Vision Science and in Augmented Reality, 2) have good programming skills in at least one language (Matlab, C/C++, Python, C#), 3) work well in group problem solving situations, 4) have intermediate communication skills (oral and written) in English or better. Dear colleagues, We seek outstanding applicants who are interested in developing theoretical models to investigate fundamental questions in Computational and Theoretical Neuroscience. The selected candidates will be working on questions addressing how brain computations emerge from the dynamics of the underlying neural circuits and how the neural code is shaped by computational needs and biological constraints of the brain. To tackle these questions, we employ a multidisciplinary approach that combines state-of-the-art modeling techniques and theoretical frameworks, which include but are not limited to data-driven circuit models, biologically realistic deep learning models, abstract neural network models, machine learning methods, and analysis of the neural code. Our research team, the Theoretical and Computational Neuroscience Laboratory, is on the main UCLA campus and enjoys close collaborations with the world-class neuroscience community there. PhD position (deadline June 19th): Learning and Control with Spiking Neural Networks at the Donders Centre for Cognition

Are you interested in how our brain is able to so precisely control the body, and adapt to new situations? Would you like to dive deep into current theories for how this works, and develop new ones? Are you either highly interested in modelling the brain, and/or in applying the resulting theories to practical problems? Then this is a PhD position you should apply for. To successfully control the body our brain needs to generate stable states (i.e. keep a hand somewhere), but also full dynamic behaviours (i.e. a full arm swing). The brain does this highly efficiently through networks of spiking neurons - the efficiency and success of which is yet to be reproduced in AI. Crucially, neural activity during dynamic tasks is often observed to lie on lower-dimensional manifolds. Why this is useful, and how networks generate and adapt such activity manifolds, is the subject of many theoretical models but still very much an open question. In this NWO-funded 4-year PhD project, using tools from both AI and neuroscience, you will develop neural networks which produce such low-dimensional manifolds and then use these to learn efficient and effective control. This project is expected to yield more capable AI systems and further our understanding of brain computations. Dependent on your background and interests, the project can either go deep into applying the resulting models to AI control problems, or reproduce and predict neuroscience experiments. You will be supervised by Dr. Sander Keemink and Prof. Marcel van Gerven, and advised by Dr. Nasir Ahmad. The project is hosted at the AI department of the Donders institute, where there are additional opportunities to collaborate with experts in neuroscience, robotics, AI, and other related disciplines. We invite all registered participants to join the tutorial, which will take place on the first day of the meeting, 15 July 2023, just before the main event.* *Computational neuroscientists have developed a diversity of software platforms for simulating neural network models at different scales. However, each simulator has its own programming or configuration language, leading to considerable difficulty in porting models from one simulator to another. A common programming interface to multiple simulators would help to reduce or eliminate the problems of simulator diversity while retaining the benefits. We also recognize the difficulty in implementing (subjective) feelings in artificial systems which requires the differentiation whether these systems possess feelings or just behave as so. For a comprehensive perspective on how individual- and population-level diversity in cognitive and behavioral capacities emerges, in this workshop, we encourage discussions on methods and findings in disciplines including but not limited to: - Robotics, - Computational and behavioral neuroscience, - Psychology, - Virtual/augmented reality, and - Artificial intelligence, etc. We welcome submissions on topics within the fields of (neuro)robotics, computational and behavioral neuroscience, psychology, virtual/augmented reality, and artificial intelligence.
